At the start to the middle of a series, there is a character that you notice who is boring or annoying or just lacking but little do you know that this character will receive some great character development. And when that character does get some damn good development you notice that you were completely wrong about them in every way.

Do you know any characters like that in a manga?

A character who started off as a terrible character but then grew to be an outstanding character with depth.

What do you think?

Mia from Pretty Rhythm Dear My Future. she starts as an annoying brat, but she grows on you little by little, and somewhere down the line, she becomes a favorite in the series, and arguably one of the top characters in the entire pretty rhythm series - to the point she also makes an appearance in the spiritual successor idol time pripara as a side character.
edit: wait, i missed the bit about 'manga'.

There are a number of shoujo/josei "pretty boys" who seemed like total jerks at the beginning, but grew to be in-depth characters. Some examples:

Kei from SA
Sunakawa from My Love Story
Kyota from Kyou, Koi o Hajimemasu
Usui from Maid-Sama
Yoh from Koukou Debut
Hokuto from Happy Marriage

There is also a category of tsundere girls who actually have character depth. For instance:

Taiga from Toradora
Shibuki from IO
Soyogi from Umi no Misaki

The greatest character development in manga goes to Kurosawa from Onanie Master Kurosawa.

I'm not gonna say he was annoying or anything, but he definitely had issues. Anyways go read that its a masterpiece.

Kurono Kei started out very unlikable but ends up being a real badass later, all he needed was to get laid.

I'm gonna second Sir Bacon's answer of Kurosawa. That dude really grew up. On a similar note, Molester Man: the titular character of Molester Man also goes through quite a bit of development throughout the course of the manga, and I believe it is by the same artist.

Akito Sohma from Fruits Basket.

After Chapters 97-98, things start to unravel, you see how Akito is far more than some irredeemable psychopath. Chapter 115 then goes really in-depth to Ren's side of the story and how events during her childhood warped Akito's personality and how she ended up where she did. Over time, however, she begins to see her own faults (Chapter 117) as people begin to walk away from her and the curse begins to break, shattering everything she had clung to. And then, when Tohru finally sees her for who she is underneath her tough front (Chapter 121) she finally begins taking responsibility for her actions and decides to turn things around for the better. She makes an effort to change and be a decent person. Sure, she still has her faults and that temper of hers will never quite be tamed, but she still shows initiative in use her position as head of the family to do what's right.

Akito's deep development is why I became drawn to her as a character. I love this sort of thing and the soul searching that she has to do in order to start becoming, well....a person.

Hinata Shouyou from Haikyuu!! the development and improvements he's made has been nothing short of spectacular and not to mention it got me hyped seeing him become a player who can do other things rather than just be an offensive juggernaut. All his practice, patience, and watching finally came to fruition in the latest chapters against one of the tournament favorites in their second round match against Inarizaki.

Another person from the same manga would be Tsukishima Kei. In the beginning he was so irritable, so smug and cheeky with his comments. Sometimes they were funny, and other times they were meh. He didn't seem to into volleyball at first, felt like he just played for the heck of it because it was something not to go all out in or serious because it was just a game AND then I gained incredible respect and became happy for him when his 'moment' finally arrived against Shiratoizawa and he finally, completely got hooked into volleyball and noteworthy, he was nothing short of phenomenal during the match too. Tsukki rocks!
