Quite a lot actually but a few includes:

Elfen Lied
Steins; Gate
Yumeiro Patissiere
Vampire Knight
Rozen Maiden
Darker than Black
Blue Exorcist
Toaru Majutsu no Index
Shugo Chara!
Full Metal Panic
Spice and Wolf
The World God Only Knows
Sekirei
Tokko

^
Most of them leaves off in an ambiguous ending or has a manga that kept the story going.

I suspect we haven't seen the last of it. If I am correct, we should know by this time next year.

Yep, it definitely has not ended it yet. The light novels and manga continues from where the anime left off.

Not listing anime I wish were still running since the original run as dragging an anime out to long is not a good thing but really wish the following series had another season or 2.

Railgun (is way better then Index sadly its was a one novel side story to the main index story so don't expect any new seasons )
Lucky Star(not going to happen since they already graduated just wish the initial run had been longer)
Nichijou( One of the funniest anime I've had the pleasure of watching the ending leaves plenty of room for more seasons although sadly money talks and series wasn't very profitable in japan so not likely to happen)
Yuri Yuri - see above
Mitsudomoe - see above
Soul Eater - The manga is still running I'm not sure if they deviated to much from the manga to salvage but there still room for more seasons)
Air Gear - Manga is still running and they abruptly ended the first anime.
Haibane Renmai - One of my favorite series incredible slice of life anime with a very deep characters and has a very emotional ending that defiantly satisfied me but so much went unanswered and the ending pretty much set it up for a sequel.
Kino no Tabi: The Beautiful World - Like one piece this anime could go on forever due the nature of it having a group or people(One person and a bike in this case) exploring the world and they can do so much with each different town that Kino visits and the questions they touch upon.

1) No. 6

I really really really want them to remake this anime and give it at least a 25-episode season. As much as I loved the anime, it was way too short and rushed. Nine novels covered in eleven episodes? NO.

2) Uraboku

Shittiest. Ending. EVER. Seriously, guys, WHERE IS MY SEASON TWO?

Fruits Basket

The manga is complete,so why not finish the anime? I loved the manga. A second season to finish off the series would be a hit among fruits basket fans.

I just finished this anime a few hours after ur post and I have to agree, the ending is kinda lame imo for the series. Unfortunately, I doubt season 2 will ever air for Fruits Basket because apparently..the writer of the series Natsuki Takaya, did not like the idea of another season or the original. Funimation even hosted a project to encourage the launching of season 2 (involving folding paper cranes) but so far, theres no hope.

Loved Yuru Yuri, fortuitously its getting a second season in 2012. I loved Haibane Renmai but I am not sure if a full season would work, maybe an OVA and I like a little mystery left. Kino no Tabi was a really wonderful series, I kind of wish TokyoPop had not purposefully screwed up bringing over the light novels. (They also managed to kill the possibility of a lot of light novel series being licensed in English.)
