Eyeshield 21 ( let me explain )

Eyeshield 21 had the perfect combination of action, comedy, and romance completely balanced in the fact that even though it was a sports anime, from episode 1 they explained the game to you so that you wern't lost. the characters in eyeshield 21 draw you in and make you love them, that's what makes a good anime, when you literally LOVE the character even though you don't know them

The action in eyeshield 21 is jaw dropping in the sense that its unorthodox, your no longer watching the usual sword fights and punching, your watching an organized game and the emotion of winning that goes into it, anyone that has ever done anything competitive knows that feeling when you win or lose, and eyeshield 21 emphasizes that feeling of gain and heartbreak

And for romance, some may get confused, but in all reality they added elements of romance in specific parts that made you wonder, but not wonder enough to where you know the outcome, but let your mind stimulate for what seems for a long time on the different couple match-ups.

One more sentence: That perfect climatic moment where Sena takes off his helmet in front of Mamori, and they stand their in silence as she's in disbeleif, she then begins to try to make sense of the situation " oh what are you doing sena in that costume " that moment where you see Sena mature as a person due to a game of football. Is one of the best moments in anime history to me

Nausicaa of the Valley of the Wind (do NOT watch the "Warriors of the Wind" 80's dub. so terrible.)
-- actually, pretty much everything by Studio Ghibli and Miyazaki.

Ghost in the Shell.

Magical Girl Lyrical Nanoha (despite it being full of magical girl cliches, it's incredibly well done)

Macross Frontier (tho if you have no previous introduction to Macross, it's not a great place to start)

just off the top of my head, or on my HD.

miyazaki, everything miyazaki...

5min/s, summers wars, mind game.

there were a few great TV animes as well that just miss the mark of masterpiece but are still quite awesome. FMA (the 1st), Twelve Kingdoms (probably the closest, but wheres the ending?), jungle wa itsumo hale nochi guu (best comedy ever?), and - why not? - evangelion and cowboy bebop. kenshin OVA was preety neat too.

Recently i've been watching usagi drop and it probably deserves a mention here, cause it's great.

Why do people keep bumping old threads?

Anyway, here are my picks:

One Piece - Flawless in every way. Music, Animation, Story, Characters and Humor.
I have nothing bad to say about this anime.

Gintama - Best comedy anime. Nothing even comes close.
It gets pretty serious too when it tries to be.

Clannad After Story - Most beautiful anime I have ever seen.
One of the very few that actually touched my heart.

Fullmetal Alchemist: Brotherhood - Probably the closest anime to perfection.
Truly a masterpiece.

Monster - The most suspenseful and thrilling anime I have ever seen.
They could have done better with the pacing but other than that everything was perfect.

Tengen Toppa Gurren Lagann - I am honestly not a big fan of mecha anime but this one was just amazing.
One of the few I watched nonstop from start to finish.

Baccano! - Million times better than its cousin Durarara!!.
Seriously, although short, it was amazing. Plus it has Claire and Ladd Russo

Nodame Cantabile - Truly a shoujo anime that deserves praise.
Beautiful art and music, laid back atmosphere and lovable characters. It was perfect!

Steins;Gate - Although new, it is certainly one of the best anime I have ever watched.
Amazing cast, animation and the story was mindfuckery. I loved it.

_____________

Now writing all that was certainly a waste of my time.

Madoka (at least being the masterpiece of a mahou shoujo that is now popular in Japan....)
Evangelion (can't disagree with this)
CLANNAD/Ano Hana (cried so much)
Tiger & Bunny (a breath of fresh air)
Miyazaki (same... can't disagree with this)
Summer Wars (liked it very much)
5 cm/per sec (can't disagree with this)

They only did a cameo.
They weren't really part of the story or anything.

Ya seriously, why was this thread bumped? O well, w/e. Here are some animes I consider masterpieces:

Naruto Shippuden
Elfen Lied
Full Metal Alchemist: Brotherhood
NANA
Toradora!
Steins; Gate
Eureka 7
Higurashi
Toaru Majutsu no Index
Gurren Lagann
Clannad
Phantom Requiem
Code Geass

Right now of the Winter Season:

Another. Although I'm hoping to see Code Geass: Akito and Eureka 7: Astral Ocean to go into this category soon ;o

Edit: Probably more than that but those are ones I can come up with right now. Anohana comes borderline into the masterpiece category although I find it a bit too short. Still, nonetheless, it was a damn good series.
