No reason to encourage the epidemic rates of obesity around the world by making the protagonist fat, or antagonist for that matter.
Could result in a rather nasty case of suspicious portrayals of fat people.

There are lots of full-figured girls in anime but barely any that are considered fat. Usually characters with big "proportions" are made to be a little thicker but not completely fat. Some examples are Sena Kashiwazaki and the Demon Queen from Maoyuu.

Yeah, I agree with this.
It's mostly Chibi-type characters or just short, full-figured girls. A lot of the time they get called fat in anime, and they aren't even fat, really.
Dejiko from Digi-Charat is another example. ^^
That and Porco Rosso. Or almost anything done by Studio Ghibli for that matter has some major character that is fat.

And as for the fat old ladies in Ghibli films... Cosplayers really love these characters when they get older, since ti's a cosplay they can pull off. And believe me, some that I've seen were pretty epic, despite being fat old ladies. =D

Most the anime I watch deals with some kind of martial arts or fighting. So of course the people are fit. And the fat ones, though usually extras, most the time are pretty strong. I feel that a drama following an overweight high school kid could have potential to do well though, just depends on the writers.
But more than whether characters are fat or not, it's really how the writers see the characters and story in their mind. Nothing should be forced in a good story. It should all go together.

Pochamani is about a chubby girl and a thin guy w/ a thing for chubby girls, I actually liked it, it was genuinely interesting. She's chubby, but well proportioned...I wouldn't necessarily call her fat in, say, North American society.

Japan is one of the most healthiest country I can even think of with obesity less than 5%. And being fat in Japan is against the law in most work places.
Yeah, I don't think Anime will have fat main character anytime soon.
