Two Words: Total Annihilation.
Hate me if you want, but I must say that Total Annihilation is superior to Starcraft, at least in terms of game mechanics. Starcraft has a much better storyline, and it has much more varied units, but Total Annihilation is the better RTS. I'm not saying it's a better game - that's up to your own opinion - but it is, as far as I can see, a better RTS.
Major reasons TA is better: Better Resource System - resources are based on rate of income (with a storage buffer), not stored amount like most RTS. True-3D units and terrain. I don't bring this up to say it's graphically better; rather, the 3D nature allows for a complete 3D Physics Engine. Every unit and shot in the game is governed by real physics, unlike sprite-based Starcraft. Theoretically, an airplane flying around can crash into a long-range artillery shot (which I have seen once or twice).

By default, this makes Supreme Commander, Total Annihilations successor, the best RTS ever. In terms of pure strategy, I have yet to see anything that can beat it. It keeps the great parts of TA - the Innovative Resource System, True 3D Physics, etc, and adds upon them. The strategic options and possibilities are mind-boggling - especially the built in features. Repeating build queues, assisting factories, automatic transport ferry systems - the game can, if you choose, alleviate a lot of the micromanagement of building and running a huge army and base(s), allowing you to focus on overall strategy. And the scale is simply amazing - show me another RTS where 100-unit armies are small fry. Then there's experimental units - giant monstrosities of units that have the potential to be instant-wins if used correctly, and by the same measure can be easily defeated if done correctly. Yes, in terms of pure strategy, I have yet to see any RTS that can stand up to Supreme Commander.

Of course, I have yet to try Homeworld, which I hear is an amazing game and one of the best RTS games out there.

Only 2 rank anywhere close as far as I am concerned:
HomeWorld 1 - dated now, but quite possibly my favorite RTS of all time (amazing depth of options, could control almost everything... or ignore alot of the micro and out-strategize if you so chose) If you didn't play it, you missed something, and if you didn't like it... its probably because you didn't like the 3d space thing. Personally, its hard to go back to 2D-RTS anymore. :(

Supreme Commander
Granted its just Total annihilation with a face lift, but WHAT a facelift. Not only does it look great but it plays great, and I always respected TotalA for again the depth/amount of stuff you could do.

I would say those 2 are the best RTS of all time, but alot of people will probably disagree with me. I like RTS with tons of options (defenses & tech, rush resources, quick strikes, start a secrete 2 front war with a cloaked base/artillary position, etc etc etc). Maybe its because I like that amount of options and because I didn't play it when it first came out but Starcraft always seemed so... limited to me. and it doesn't help that the graphics and controls are utter crap :/

Company of Heroes (CoH) is a good real-time strategy (RTS) computer game developed for Microsoft Windows by Relic Entertainment. As of December 6, 2006, all critic reviews were positive [1]. Currently, it is one of the highest-rated real time strategy games, with an average critic rating of 94% at Game Rankings making it the third highest rated game of 2006, and a Metacritic review average of 93.

Games for Windows gave Company of Heroes a 10 out of 10, and featured it in their "Tom vs Bruce" section.

PC Gamer UK awarded Company of Heroes 94%, the second highest they have given an RTS (behind Red Alert which received 95% in 1996). They also gave it a "Must Buy" tag. PC Gamer US gave Company of Heroes a 96% as well as an Editor's Choice award, later naming it game of the year for 2006.

True, true, Starcraft is a good game; good enough to take the throne in the RTS realm, I believe, but there are bound to be other games out there capable of surpassing the said peerless classic.

As for the best RTS game for me, I'd mention Populous: The Beginning. Why? Everything about it is just perfect. I, still, am hooked to the game, after almost ten years since its release. Of course, I don't expect anyone to agree with me, since we all think differently anyway.

StarCraft is very solid but I love Rise of Nations. I can't stop playing that game.

I love Company Of Heroes because of its semi-realism. Like units can take cover from enemy fire...and take cover in building making them less susceptible to small arms fire.....Infantry being too open on streets means death...None of the RTS I played have such feature.....except Dawn Of war....of course. All the other RTS I played are so straight forward clash between the enemy..........

My favorite RTS ever was Sid Meier's Alpha Centauri and its expansion, Alien Crossfire...So good! After that, I'd probably have to go with Medieval II: Total War and its expansion Medieval II: Total War Kingdoms, but I also did like Rome, Medieval, and Shogun...Can't wait for Empire Total War!

Note: I also expect Starcraft II and Supreme Commander: Forged Alliance to be good, and I still have yet to go out and get World in Conflict (I wants it so bad! )...

Game that I wish for most: A remake of Shogun: Total War!

if Medieval 2: Total War is inside RTS (as I think it is) then that's the best for me.

No man can say what is best, cause everyone got their own favorite. I was quite good at Starcraft playing at school in recess, but I stopped playing it

They really are; i'm a fan of them myself. However, they're turn-based, and not paced in Real-time.
