First thing that comes to mind in not an anime but a drama
And one of my favorite korean dramas at that:
Hello Mr. God
It is very rightly casted and a thought provoking portrayal of a mental patient gone genius due to ground-breaking research done by a doctor which could help treat the mentally retarded {if that is an appropriate term to use} and give them a second chance at life. It starts out ... well just check it out i guess.

Shigofumi is very thinkable. It's more like a day by day series but it basicly talks about how death and meaning of life.

If your looking for Psychological Introspective Animes ,Paranoia Agent would be a good choice.Papurika is also good and try Boogiepop Phantom.

Edit:Papurika is an animated movie

Yeah. That was part of why I liked Welcome to the NHK anyway. He always comes to the conclusion that there's someone out there purposely making his life suck and then spends forever thinking about it

I'm rather fond of Paranoia Agent, MPD: Psycho, and Metropolis. Metropolis may seem an odd choice but I was deeply moved by the broken heart of Rock. I was particularly disturbed when

Higurashi No Naku Koro Ni, Death Note, Ghost Hound, Sola, Noein etc. are some great psychological anime that sometimes can make you think.

I really love anime like that!

o.o why didnt anyone mention Elfen Lied ..?
personally , i think tht's a great anime ..
makes people think alot . at least me ..
but i wont recommend it to th faint-hearted .
there is alot , as in , alot of gruesome scenes ..
alot of blood and .. violence .
but in th end , well .
i would say its a combination of ..
tear-jearker , psychological , violence , romance , sci-fic ..
overall , i think its a nice anime

these days animes are all about :"uhh...i'm such a loser that its impossible for me to get a girl in my lifetime...(then suddenly with a ridiculously strange turn of events) WOW! a girl with special magical powers who suddenly wants me!!! (then followed by the sudden appearances of different cute girls who wants to ride his purple snake)" not that i hate animes with that kind of story line actually i love these kinds.
