You know, sometimes a story hints that someone we've already seen in the cast is behind some dark plot because the villain is discretely mentioned in the same manner by every member and never by name. In this case, it's "that person" when they refer to their boss.

**Possible spoilers for those not caught up by the way.**

This is just speculation and it may not be someone that's been shown at all, but just assume it is. My guess? Professor Agasa's friend way back in the Knight Baron Mystery. The reason is because the winner of the mystery supposedly receives a disk containing a possible virus. The virus the Black Organization has programmed in any disks they have is called Knight Baron and the tour was only accessible to Knight Baron fans. Professor Agasa also notes to Conan very casually that he has no idea how his friend would know about the disk since they both had access to the same information.

The Black Organization also references detective stories as well as Yusaku's stories. For one, they called Apotoxin-4869 the "incomplete detective" with which the password to access information to it was Shelling Ford. Also, when using the numbers in the name of the toxin as puns, I believe it sounds out Sherlock.

The second person, which is very unlikely, that it could be, based on my logic, would be Yusaku (yes, Shinichi's dad). Absurd I know but Yusaku is one of the few who wouldn't do anything to Shinichi even if Shinichi was pursuing the organization. Based solely on speculated observation, it is noted that Vermouth is the Boss's favorite. If we were to think of it as someone that has been shown in the show, the only person related to Vermouth is Yukiko whom were best friends for awhile. This assumes that Vermouth and Yusaku (note I said assume) know each other, yet though it shows Yukiko pondering about the possibility of Sharon and Chris Vineyard being the same person and in the organization but not on Yusaku's side.

Yusaku also always locks himself away to work on novels which results in Yukiko leaving his side. This keeps Yukiko from knowing of any other activity Yusaku might be up to. Anyways, I'm sure I would be called stupid for reasoning this since Gin doesn't remember who he kills yet his boss is the father of Shinichi, which he should be easily able to remember. However, it doesn't seem that Gin knows Kir's background other than her identity as Mizunashi Rena since I don't recall him ever mentioning that she killed her own father and simply believes she killed a spy from the CIA so it's possible that Gin doesn't know the background of any character in the organization. Whatever. Any other takers?

I believe the boss is someone who's not been introduced yet... DC still has long way to go(maybe 10 more years)... that would be more than enough to lay out a new plot for the boss... from a simple children's anime at first, the plot has got deeper, thicker, and darker (with the inclusion of FBI, CIA, triple agent thingy)... so i highly doubt that they will just make it a corny plot (with someone being the boss after all this time)... It's already of cliche for twists in stories...
