Evangelion hands down for some of the most philosophical and mind-screwy themes you could ask for. Bokurano or Ideon if you want your themes to be extremely depressing, and Brain Powerd or Aquarion if you want your philosophy epic.

If you're not inclined to giant robots, then SaiKano, Serial Experiments Lain, Ergo Proxy, Revolutionary Girl Utena or Paranoia Agent.

I would recommend Revolutionary Girl Utena (film; I've not seen the series). It's got a lot of philosophical themes that deal with your specifics. It would not make sense to most people unless you try to understand those philosophies behind it.

I wouldn't recommend Utena the movie without seeing the series. There's a lot of things that you gotta see first to understand either because the symbolism is repeated, or the symbolism changes and it changes everything. But it is a very good movie.
