My second favorite would be Itou because it really shows the Shinsengumi's Soul and it's protectors.

Mitsuba arc was the loneliest arc but still fun.

Yagyuu was very serious but I hate it because of Kyuubei. The best part there is

Yagyu arc serious??? It is one of the humorous arc. If it is so serious, wouldn't itou arc be depressing???

i voted for the shinsengumi arc before, but now that i rewatched the arcs released so far, i like the benizakura arc the best. ^^; although i enjoyed the other arcs as well. i'm hoping there'll be an arc focused just on gintoki because it seems like a lot of the characters have had their own arcs so far.

You forgot the 3-episode Fuyou arc, but oh well. I guess recycling isn't as important to you.

Mine would definately be the Itou arc. Okita is hawwwt!!.. enough to burn all his enemies without using a rocket launcher. I really liked the corny thread scene.

Benizakura comes next because of the "Shiroyasha" (Gintoki in the Amanto war) battlescenes.

Mitsuba almost made me cry so it is loved.

Fuyou and Kyuubei made me laugh my ass off! But I liked them very very much.

Benizakura arc will always be my fave. Lots of action. The other arcs were also good.

i vote Itou, (episode 101-105) though, I also like benizakura arc
i wouldnt say Mitsuba story can be call an arc, its felt too short than other arc listed, just like alien vs umibouzu story and so on

I love the Yaygu Kyuubei arch. That was the funniest arc ever. Couldn't stop laughing.
Second place for me would be the Itou arch... because Gin-chan looks badass fighting that guy with the headphones.
