It's about a dude, and about a cute girl, and about another dude.
It's also about a cute woman, and a man, and then another dude.
There are flying ships, 2 of the dudes can turn into bad-ass creatures.
There are some bad creatures they have to fight. There is a evil plot.

Some guesses:
Nakiami is Tassik royalty. Bad circumstances (a coup?) lead to her being left in Ishu's care. Ishu raised her ever since. Nakiami's tears are from whatever happened.
Ishu (the postal ship captain) has some sort of formal relationship with the Tassik people (or at least some of them). The captain from the Tassik ship (ep. 5) refers to her as Writer of Crimson Revolution.
The citrus fruit (are they tangerines?) are used to represent acknowledgement of a close relationship between people -- starting with the old lady who gives them out. One person gives (often throws) the fruit to another. If it is accepted, the relationship is good, if not, then not. Akiyuki's father looks at a squished one in ep. 2 and thinks it represents his relationship with his estranged wife. Later (ep. 10?) he throws one to her and she throws it back. On Armistice Day, Akiyuki's father gives a basket of the fruit as an offering to all of the friends he lost in the previous war. Are there more examples?

the story can be split out into a few parts.
there's the journey of self discovery and coming to terms with one self .
conflicts and the effect it has on society and ones morality.
and finally there's the obligatory romance section off longing to be with someone, of love loss, patching of ones relationship, and a reunion that is bitter sweet.
