you're missing the whole point. shinji is not meant to be a hero in fact in many ways he is closest to real as you can get.
in the real world you don't just suddenly become untraumatized from being abandoned as a child and you don't cope with adolescence and hormones so fluidly as portrayed by most other animes.
the compounding sexual urges that every fourteen year old boy gets, the uneasiness of those feelings, the loneliness expressed by both asuka and shinji and literally translated by rei.
people don't always get better, sometimes they're not strong enough to overcome it and they continue in a downward spiral. (everyone is not perfect like naruto or goku)
so many themes are expressed in this series that require you to have an openmind and understanding and above all patience. most of these characters are not meant to be liked.
they're imperfect and they die that way but they are not bad characters.
there were no villians in this story, not nerv or gendou ikari or seele or even the angels.
what haunted most of these characters were their own personal demons.

i can go on forever but i'll choose to stop know.
my advice is to watch more than once and try to be indifferent, just observe and try to understand rather than judge
to me the most uninteresting thing about this series were the eva's

and for the record there are more people who relate to shinji than these plastic generic heroes.
