I have a few choices:

1.) Kira from GS/GSD - He's an outstanding ace pilot with admirable ideals and the skills to back his words/beliefs up.
2.) Simon from Tengen Toppa Gurren Lagann (if this anime counts) - Gurren Lagann is sweet and Simon becomes badass when he's older.
3.) Suzaku Kururugi from Code Geass - Although I don't technically agree with his sense of logic, I respect some of his ideals as an individual and the Lancelot Albion is pretty sweet!

Some of my favorite RR pilots:
Gainer Sanga (Overman King Gainer) - His skills are based on a popular real-life myth that video games help train physical and mental abilities. Not only that, even if he has issues, he's mature enough to concentrate on the matter at hand and get the job done.
Uso Evin - Despite being young (by Gundam pilot standards as well), he displays innate talent and ingenuity in piloting the Victory Gundam and its upgrade, the V2.
Amuro Ray - Same as Uso but with a more conventional style. Amuro's skills improved greatly in the OYW that he can take on and defeat multiple aces by pushing his mech to its limits.
Kururugi Suzaku (Code Geass) - Some say a well played strategy can win a battle. His skills prove it wrong sometimes. Although he's too broken for my tastes in R2 (and they give him the Albion! Sheesh!)
Graham Aker and Ali Al Saachez (Gundam 00)- Really shows how a superior pilot in an inferior mech can topple an inferior pilot in a superior machine.
Max Sterling - I really don't remember why but he was my fave pilot in the Robotech(Macross) TV series I watched some 12 years ago.

Yazan Gable in Hambrabi: He was able to hold his own against some strong newtypes. He wasn't a newtype in Zeta Gundam, yet managed to take the opportunities to kill many important people and get away with it:

Examples:

Katz (though he was stupid enough to fly into an asteroid)

Radish crew (captain and crew crazy enough to fly in front of Yazan)

Emma (she abandoned her mobile suit to see if Reccoa was okay and wound up mortally wounded when Yazan destroys Reccoa's mobile suit)
