I'm gonna vote for Tifa from FF VII, yeah she's got huge boobs but I honestly am a sucker for the underdog so I was really rooting for her and cloud to hook up. Ya, I heard aeris dies but cloud gets so fixated on her thanks to zack that I really wanted tifa to win him over

I haven't really had a big collection of games that I played.
Kiri from Kingdom Hearts 2.
In the first one she did not really do it for me as a character, but in the 2nd one she does some stuff towards the end of the story line that really made me respect her. I don't want to give out any spoilers though.

After some thought to who is my favorite female character it dawned on me Jerin from Lufia and the Fortress of Doom(SNES). I love here personality, her bow attacks groups of enemies,decent magic, and she is a half-elf(my favorite fantasy race). I guess runner ups are Rydia(Final Fantasy IV) and Jenna(Golden Sun)
