The reason why Yuuki didn't choose Zero because he only wanted the human side of Yuuki now that her pureblood powers are back after her 10-year slumber. hmm... might i guess that you are a kanamexXxyuuki fan? cause i now even feel sorrier for zero cause the person he loves goes with someone that was once dead. just like inuyasha and kikiyo, yuuki~inuyasha, kikiyo~kaname and zero~kagome. i know the gender is a bit different but the triangle seems to be like that. poor zero.
and to correct that kaname wasn't raelly alone, he was always beside yuuki and yuuki liked himif you call that lonley then what do you call zero? bad luck? family following the orders from the hunter clan and as revenge shizuka kills zero's parents and takes away ichiru!

I almost forgotten-- Yuuki's mother had to sacrifice herself by putting her pureblood powers to sleep with no memory.

Oh, talking about her mother...Yuuki used to have weird flash back and hallucinations about blood before she became Yuuki Kuran. The only thing that I still couldn't get it was, how were those hallucinations actually RELATE to her past? It did make sense in a way (for being a vampire), buuuuuuut it was a bit overdramatic(too dramatic for vampires that have been altered by the creator more into the humane side LOL). She didn't seems to have an extremely painful past, I suppose? Blood in the bathtub and everywhere was just too over. I thought her past was going to be something really scorching to her, something powerful and hideous, but apparently the only bloody thing she saw at that time was her mom's blood >__> Then she forgot everything.

I'm so sorry, but it actually isn't traditional to marry your sibling if your a pureblood, it's just NOT UNCOMMON (meaning COMMON!) Okay, it's not like there's a rule in purebloods that you have to marry/engage you sibbling, it's just done regularly. IF it was compulsory, Shiki wouldn't be there then. If Rido (pureblood) had a child with Shiki's mother (noble) then that would be impossible. THUS making there a great posibility that there'll be a season 3. although i dunno when but i think that there's a very high posibility and i really really hope that there be one.
If there reall will be a Vampire knight season 3, my hypothesis will be:

Click to show or hide After Yuuki and kaname leaves cross academy, zero decides that he'll leave after he completes he's years at school (also another reason so because the chairman won't let him leave because zero is his only 'son' left (since yuuki left with kaname). As kaname and yuuki have left, yuuki slowly regains her powers as a pureblood. When zero leaves so that he can carry out his duty as a vampire hunter (for all purebloods), he leaves only a letter for the chairman. After leaving, zero wonders around the world doing jobs for the vampire hunter council (with his master incharge). Although rido is now dead, there will not be anymore level-e's, and also there are no more councilers left (all killed by kaname).

Click to show or hide Zero accidently finds yuuki and kaname's masion and sneaks in, with this they meet again. after, having this big zero nice to see you again scene and zero points a gun at yuuki then kaname suddenly comes and then has a big fight with zero. yuuki gives zero herblood and then zero wonders off again with huge wounds then faints on his way out of the house. yuuki beggs kaname so they can treat his wounds then zero stay at the kuran's house for a while. at a big reunion party with all the vampires from night class gathering with zero, he runs away causing yuuki to worry.
