Absolute Boyfriend is a pure win. The mangaka simply outdid herself on this one.
Fruits Basket, of course.
Akuma de Sourou, for being the best purely happy-yet-controversial ending I know.

I, on the other hand, don't read much shoujo mangas, but here's a few I enjoyed that also has pretty good endings =]

I completely loved the ending of Fruits Basket; what a perfect resolution to an amazing manga.
And As the God of Death Dictates or Absolute Boyfriend (since they both have pretty much the same ending). Bittersweet moments work, too.
