Even though a lot of recent anime are basically just different mixtures of the same cliches, changed up a bit every time, the words 'anime' and 'unique' are almost synonymous. Still, there are a few that stick out from the rest:

~Revolutionary Girl Utena: It could almost be called a reversed harem there are so many guys Utena could go for (and even more for Anthy), but instead a shoujo-ai pairing rises to the top. There are more possible homosexual/incestful/lolicon/shotacon pairings than you can count on all your fingers and your toes, but almost no 'normal' pairings. It's so loaded with hidden meaning a single scene could hold dozens of metaphors for various morals and such. If anything is "unique," it's Utena.

~ef -a tale of memories-: I don't even know where to begin. It's so psychological and dark and amazing.... Most of the artwork belongs in a museum, it blends Japanese and Western cultures to perfection (English speakers, especially those that enjoy reading, will like the added dimension the English text in the opener and other places provides), and watching it is almost like reading an e.e.cummings poem in anime form the way it is done. Each character has deep, complicated fears and traumas lying deep inside them, and when they are brought to the surface it is haunting (one scene when Miyako is sending a constant stream of text messages to Hiro is... I can't even find the words to describe it.). ef revolves around two basic story lines that are connected in some ways and totally separate in others. Kei has been in love with one of her closest friends, Hiro, for a very long time. On Christmas Eve, Hiro is supposed to meet her for a Christmas party at her place, but he instead ends up chasing after a girl who unexpectedly steals his bicycle instead. When he finally catches up to her, he finds out she was trying to rescue her bag from the clutches of a purse snatcher. He ends up spending the rest of the night with her, missing Kei's party, and finds out her name is Miyako. In the same city, though in almost completely different circumstances, a young man named Renji runs into a girl at an abandoned train station after school. The girl is wearing an eye patch and writing in a journal. He talks to her for a while, then leaves. He returns for several days after that, and on the third day finally manages to befriend her. The girl's name is Chihiro. On Hiro's side of the story, a rather difficult love triangle soon develops between himself and the two girls, Miyako and Kei. Kei feels hurt because Hiro keeps spending time with Miyako, occasionally blowing her off in doing so, and she hurts Miyako rather badly to retaliate. Renji, on the other hand, becomes Chihiro's close friend, but a shocking secret about Chihiro's past – which is locked in a never-ending cycle with her present – makes spending time with her difficult, but he chooses to any way, and even vows to help her achieve the dream she is in no state to pursue. In all, it's stunningly original, haunting, and beautiful, and definitely unique.

~Kino's Journey: Kino and Hermes, a talking motorcycle ("motorrad"), travel the world together, discovering new things about people, places, and themselves. They visit many countries around the world, only staying for three days in each, as is Kino's policy. Kino travels across the world, changing people and places indirectly, without becoming especially involved. The events in the series run out of order, but each new encounter is a story in itself, and one of the most fun things about the series is discovering where certain events fit into the overall scheme of things. It takes a long time for us to really learn anything about the main characters (we don't even know if Kino's a guy or a girl until the third episode, for crying out loud), but that makes them all the more compelling and interesting. Definitely unique, and way awesome to boot.

~Princess Tutu. It's a magical girl about a girl who is actually a duck and loves ballet but sucks at it and turns into a magical ballet dancer named Princess Tutu to try and restore the heart of her crush and classmate, Mute (or Mytho, depending on who you're talking to). Most people would read the synopsis and immediately write it off as anther crappy magical girl, but it's actually really good. Even when the main character dances with a giant, talking anteater to help her sort out her feelings is somehow super amazing and heartfelt. It has this really great, fairy-tale atmosphere you don't often see in other anime, too.

~Haruhi Suzumiya. Need I say more?

~The Violinist of Hameln is amazing because it's so crappy. If that's not unique, if not just flat weird, I don't know what is.

~Windy Tales. The art is amazing and not your typical anime fare, and it has a super serene, calming feel surrounding it. There's no cliche schoolyard romance, or huge mess of drama, or epic quests to save the world. It's just the everyday lives of three girls who just happen to able to control the wind.
