The flashbacks in chapter 34 and 35 give hints and part of the past or truth about Yuuki.
The head master form the school with the help of Yuuki's mother. The compromise was for Kaname to be part of the chairman of the school. When things got worst, kaname brought Yuuki to the academy since it was the safest place for her. Besides, no one knows of Yuuki's existence except the Uncle and the his closet thugs who were killed next to Kaname and her adopted father.
Yuuki's mother must have been quite powerful to suppress or change Yuuki into a human by sacrificing her life for her daughter's safety. Kaname broke the spell by giving her vampire blood. (my hypothesis and thoughts only)

*Sigh* i bet he knew .. i mean , he has always knew things that Yuuki and Zero didn't .. perhaps Kaname told him or he just knew Yuuki's parent / parents .. he was a vampire hunter right? Maybe he tried hunting Yuuki's parents down
