I checked NarutoWiki and here's what happened to Rin (it's just speculation though.. And the second reason is spoiler, so if you don't want to know what will happen in manga, don't read it):

"Rin's fate is unknown. She is assumed to have died, as Kakashi has indicated that all those close to him were dead.
