While The Godfather is my favorite film, and The Godfather Part II is a masterpiece, The Godfather Part III really drags the 'trilogy' down.
So, with that in mind, I guess I"ll just say that the best trilogy for me is Three Colors trilogy.
Seriously. If you haven't seen it... Krzysztof Kieslowski is a master of cinema, and, well, you should just watch the Three Colors trilogy. The first one is Three Colors: Blue.

I would also say Lord of the Rings is the best series. All three films would probably rank #1-3 in my favorite english language films.

i love the Police Story trilogy. Classic Jackie Chan with insane stunts. Back to the Future would have to be my other favorite though, with Toy Story and LOTR being honorable mentions.

Loved Star Wars (the 1st trilogy), but Toshiro Mifune's Samurai Trilogy, the stories of Musashi Miyamoto. Absolutely wonderful. Old school, but poignant.
