^ditto on Monster.

Without spoiling anything:
- For starters, non-jpop theme
- Well researched setting
- Nothing over the top/supernatural
- Puzzling and mature plot
- Morally and philosophically charged
- Human psyche explored through extensive cast
- Often times touching despite being dark(a lot of black and white undertones throughout the series)
- Well thought out and believable characters.
... To name a few points.

Aquarian Age-Sign for Evolution (Almost like a magical girl show with an adult cast)
Black Jack (a medical drama about a miracle working unlicensed doctor)
Black Lagoon (A decidedly westrnish action show)
Blue Gender (A dark and gritty mech series with good characters and a romance)
Boogiepop Phantom (some interesting mind screwing)
Chaos/Head (more interesting mind screwing)
Chevalier D'Eon (A piece of historical fiction with a supernatural twist)
Darker Than Black (Gritty action series)
Denoh Coil (I haven't really seen anything like this one)
Eden of the East (A mystery/romance series.)
Elfen Lied (An exceeding graphically violent and disturbing series)
Ergo Proxy (You don't see many distopian sci-fi works outside the 80's)
Ghost in the Shell: Stand Alone Complex (Sci-fi cop show)
Haibane Renmei (A profound fantasy/drama)
Hell Girl (An exercise in nihilism)
Highschool of the Dead (Pretty much the only thing with zombies I found entertaining)
Kara no Kyoukai (A gorgeously animated, highly entertaining, and brain stimulating series of films)
Kemonozume (Odd art, strange sense of humor, not much like this.)
Koi Kaze (A tasteful, serious drama about siblings falling for each other)
Kurenai (Combines slice of life comedy with some decent martial arts action)
Moribito: Guardian of the Spirit (A great fantasy series with infrequent but highly impressive action sequences)
Planetes (You don't see many series about space garbage men, let along one that's about real science)
Real Drive (A cyber-search and rescue show)
REC (A unique series of extremely short length but yet manages to tell an excellent romance and have great laughs)
Red Garden (A horror/drama with atypical excellent characters. Heck it's even a musical))
Rideback (A mecha series with a main female lead who used to be a ballet dancer)
Rumbling Hearts (An engaging emotional rollercoaster ride)
Sola (What it starts out as being is definitely not what it ends up as is all I'll say)
Time of Eve (An excellent and thought proviking sci-fi work)
Witch Hunter Robin (Another show that starts out as something but evolves into something else)

Gunslinger Girl to me is one of the most shocking anime's I have seen. The episode that had the most impact on me is when one of the girls had to do a stakeout on a hotel and made friends with a kitchen hand. He sort of became her first crush. He witnessed the operation and the look on her face as she had to 'clean up' the operation still sends shivers down my spine.

IMO, most of the "unique" animes are genres of "Slice of Life." They're bent on reality, and sometimes involve "unrealistic" parts (magic, etc.) They tend to be the least cliche animes, but when they do involve "cliche things", it's a teaching/reference to it. Sayonara, Zetsubou Sensei is one of those animes. In general, "Slife of Life" animes are probably the least cliche animes.

Just to name a few "unique" anime, though some have been mentioned.

Hmm. Someone already mentioned Satoshi Kon's anime. In my opinion they are 100% non-clichéd

Hikaru no Go - No fighting or violence of any kind. It focuses on a middle school student named Shindou Hikaru who becomes possessed by a Go(board game) master who had commited suicide centuries prior. The spirit not willing let go of the earthly world had been inhabiting a go board in Shindous grandfathers shed. When Shindou attempts to steal it the go board to sell, spirit partially posses him. Shortly after Shindou also takes up the hobby and most of the anime is about playing the game, and the 'battles' are all go games.

I haven't come across another series like it, and its one of my favorites. Sounds boring, but its awesome.
