Why is during intense battles and dark yet sad moments, especially flashbacks, that Latin-sounding chanting and orchestra music provides such good background music for the mood? Similarly, why is is that cliched organ/piano music is so good for similar situations? However, classic tropes like these are great.

Generally the music is in a minor key, and the actual melodies and notes a composer uses is no coincidence, and the orchestration they use, whether it's a church organ or a cappella choir or whatever, is nowadays hardwired in our brain to make us think certain things. What I mean is, a piano, organ or big choir will have a completely different effect playing the same music than a clarinet, guitar or just one people singing. Now that may seem obvious, but that's why most classical or classical-sounding music was composed, it was meant to evoke certain feelings and emotions, and music for anime is no different. Church or sacred music (gregorian chants or big pipe organs) was meant to put you in a certain state of mind, it wasn't meant to be creepy per se, but it was meant to be otherworldly. The same can apply to any genre or any source of music, it all has an emotional equivalent. So it's easy to see how composers and musicians can write certain melodies or use certain rhythms to achieve different results.

Here's an a good example from the animated film 'Perfect Blue' by Satoshi Kon - be warned, it is quite disturbing and eerie compared to the usual ominous Latin chanting / organ playing.

Oh, there's creepy music galore out there. Ghost in the Shell movie OST and Shigurui OST are tough to beat.
