I think you misread it. Check out the site: http://www.crunchyroll.com/gintama. You will see all episodes are there. I believe what you saw was when you typed in Gintama, it brought up episode 49 first but then went in reverse order. Going through via the Gintama link I posted puts the show back in episode order.

Glad to see Gintama is back, even if it was expected. I just need to actually catch up o the show considering I have only watched 8 or so episodes, but what I have seen has been great!
