Serial Experiments Lain (bet no one on here has said that yet), Evangelion (I should not need to download a guide to learn how a show ended), what I watched of Ergo Proxy (got about half way through and just kind of, well, stopped), what I watched of Dead Leaves (because I don't do meth), the very first episode of Baccano (took me three tries), and Higurashi No Naku Koru Ni (WHY THE FUCK IS IT HAPPENING AGAIN!?)
Also, The Melancholy of Haruhi Suzumiya was a little confusing, but only because I watched it in order (skipped the first episode till I finished it though.).

Haruhi- when it first came out (once I watched it in order it made sense..sort of.)
FLCL-Took me about 3 re-runs to understand it that the plot was existent.
Paranoia Agent-...?Q}SD?--(basically a rehash of a writer's unused idea's into an anime)

I would have said From the New World like 2 months ago but the last like 6 episodes have been totally epic and I'm totally understanding whats going on. If you gave up on this anime within like the first 12 episodes because it was really strange and started getting a little homosexual, I suggest you keep watching. Trust me when I say it gets awesome.

Anyone seen Serial Experiments Lain?
Definitely the most confusing I've seen...I have to say though, I don't really see what was confusing about Elfen Lied or Higurashi.
Umineko could be confusing at times though.
