It is green because Japanese love green tea, so they decided to make it look like green tea.
But yea, there are usually different colors of bath water.....even clear water. O 3O

Japanese baths are more for relaxation than cleaning since you will generally shower off before getting into the bath (also it makes it less yucky to be sharing the same bathwater with the whole family).
So they put a lot of nice smelling stuff in the water that does change the color a little bit (the people who mentioned green tea are actually probably not that far off. I wouldn't be surprised if they infused the water with tea). I wasn't nearly the Otaku I am now when I went to Japan ten years ago, so it was all a bit of a culture shock, and I only tried the bath out once. But it was pretty nice.
