The Big O one of my favourite mechas back when toonami was around.
It has the potential to be one of the most underrated:
-Mecha
-Film noir style
-MC has a Bruce Wayne persona
-Beautiful yet, slightly overused soundtrack

Asura Cryin < Season 1 and 2. I felt it was great and rarely gets mentioned>
Requiem for a Phantom
Elfen Lied <on the gore side but good>
Claymore < sadly left in limbo for season 2>
Rozen Maiden <original storyline, ova and season 2, wasn't super popular over here in u.s.>
Evangelion <original anime and death and rebirth films> not the current 4 part films
Tsukihime
Denpa Onna to Seishun Otoko

Just a few to toss out in the crowd.

Iria no Sora UFO no Natsu

Denpa Teki na Kanojo

I don't know if I can say these shows are under-rated but it seems not many people have seen them.

Whenever I mention the Big O to any of my friends, they are always like, "what is that?" it makes me sad. AMAZING SHOW!

My pick would go to Fractale. It's a great story that really does some interesting stuff with the sci-fi genre. I also loved the character interactions and how both sides of the conflict at the end of the day both have their bright spots as well as their dark ones. It makes the story that much more interesting knowing that one side isn't completely good or evil.

Sorry for the double post, but I'd throw in Emma in this category. It's a fantastic love story and is one of the only slice of life shows I can watch whole-heartedly. The characters are all very three dimensional, the setting of Victorian era England is very well fleshed out and realized, and most important of all, you actually care about the romance at the center of it. I'd go so far as to say that Emma and William are in the top 3 best anime couples of all time at least for me.

You know, the most underrated anime probably wouldn't even be in one of these posts because well, it's so underrated that nobody has probably dug it up yet, or just chooses not to.

I'd have to say... Aria the Scarlet Ammo? It never seems to be mentioned on here or... anywhere but, I loved it. I'd never seen an anime like it where, the students are basically police and can make arrests, they do combat training, and are targeted by a killer on a daily basis without really caring

EDIT** Does Bobobo bobobo count as an anime?

Yes Bobobo bobobo does count as an anime. And Hidan no Aria is talked about a lot for being really bad. And there are other anime where students act as the government.

Daily Lives of High School Boys is definitely the most underrated anime of this year since many people completely looked pasted when I thought it was one of the most funny anime I've ever seen.
