1. Sands of Destruction- amazing adventure game based in a world where humans are inferior to beasts based off a video game I loved it a lot
2. H2O: Footprints in the Sand- while i bet most of the true anime watchers know of this it's rarely talked about and never get's the respect it deserves as a true romantic tragedy
3. Hoshizora e Kakaru Hashi- I had to dig for this anime and by dig I mean i went through the genre lists of MyAnimeList to even discover it I almost passed on it seemed too cliche but while it has lots of cliches in it it's a great rom-com
4. Martian Successor Nadesico- whoa i was nuts to try this but it turned out to be a rare gem I usually don't go retro in anime but this was an amazing anime to prove how wrong I am about old-school animation plot twists romance (an actual rivalry that could swing either way) deviates from the cliche kids are the only people on Earth and plenty of action must-see TV
5. Claymore- how underrated is it? an amazing season with unexpected plot twists, hints of romance, detailed action scenes but still only one season which left the watchers frustrated beyond belief to hear that there would be no more to come
6. Nogizaka Haruka no himitsu- like Hoshizura I had to dig for this pretty hard and was astonished how such a cute anime could be so easily overlooked typical highschool romance but well animated

12 Kingdoms or Jūni Kokuki.

Incredible, incredible series. Also, the books (not mangas!) are brilliant! Lord of the Rings/Narnia/Game of Thrones feel when you read them.

Has the best of -

- SERIOUS character development (Think the main character is useless and annoying? Just you wait...)

- Characters with real personalities (No forced moe crap or fake cuteness here! *cough Clannad cough*)

- Intense, deep storyline (And interweaving, interconnecting plots.)

- Different storylines and point of view (Focuses on a lot of different characters, their relationships to each other, and their countries.)

- Shows the actual struggles of being a ruler of a kingdom (Despair, anger, murderous plots, failing to do what's right...)

- Political fantasy ( In every possible way.)

- Non-stereotypical characters (None of them fall into a particular category like *cough* other animes.)

- Incredible mythology (Borrows a lot from Chinese mythology.)

Others I'd like to mention are:

Saiunkoku Monogatari
- Somewhat like the 12 Kingdoms, but with a lot of well done romance, and more magic. Also far more funny. Has two seasons, but the first season is far better. Based on a series of light novels, now adapted to a manga. Sadly, it has a HORRIBLE ending.

Revolutionary Girl Utena - Older, but seriously brilliant. Made by the same people who made Evangelion so yup. Expect symbolism, an allegorical and metaphysical storyline - and a lot of brain fuck moments.

Adolescence of Utena - Anime wasn't screwed up enough for you? Check out the movie. I'm not sure what the creators were smoking when this popped into their minds.

Baccano Fantastic stories, realistic characters. Amusing, very well written and so out of the ordinary! Want an anime mafia? This is for you.

Princess Tutu This anime totally deconstructs the magical girl prototype anime - reminds me of Puella Magi Madoka Magica in a way. This anime is funny and cute, but gets darker, sinister, twisted and strange as it goes on.

12 KINGDOMS IS AMAZING. But really, WHAT a brilliant series. The light novels are also superb, and far better!

And YES to all the others you mentioned. Excellent.

Personally I'd say anime like Shiki (Corpse Demon). I stumbled upon it online by accident & liked the art style.
Once I decided to watch it I was totally hooked!! Finished the series in 2 days (24 episodes if I remember right..) Never watched that much anime before lol
The story was pretty intense, took a couple of episodes to get going but once it did, omg, it was so cool!
Hardly anyone's ever heard of it though, but I'm glad it got licensed by Funimation & released here :D.

Allow me to add something that nobody talks about anymore:

Legend of Galactic Heroes

Never have i seen so many characters in a show so appropriately developed without it feeling rushed in the slightest bit. [were talking 50+ or so O_O]
I'm almost done with the series and each episode makes me want to watch more every-time!

I'll pull one straight out of the dark corners of the fandom. Taro the Dragon Boy. Classic Japanese folktale in an anime movie. Though I guess it's more unknown than it is underrated. Dagger of Kamui was a pretty good one that seems overlooked nowadays too.

I don't feel that the Rose of Versailles gets the love it deserves in the US.
Also Now and Then Here and There.

I second Rose of Versailles

Also Hajime no Ippo is by far the best shonen and very underrated in the US because it is a sports shonen but it manages to combine fighting and story better than any anime I have seen.

I think Ashita no Joe needs more love too. A lot of good older shows get ignored because of how dated the animation is which is a damn shame because the stories are so good.

How about Elf Princess Rane and Tekkonkinkreet? I thought they were both pretty good, the first is hilarious, the second I think wasn't appreciated as much because it was an adaptation (and apparently not as good as the source material, but I liked it anyways). Giant Robo is another one that I thought was epic, but you never hear people talking about it anymore, same goes for El Hazard, Patlabor and Irresponsible Captain Tylor.
