cuz they're too smart to even participate in daily activites that the main character does.. unless the creator decides to sudenly flip their personality and brains

More seriously, it's an easy plot device. People are afraid of change, especially of science that they don't understand. So, what could be a better hallmark of change than the "evil genius."

And it isn't just anime. This particular plot device has been in use for a very long time. Moriarty from Sherlock Holmes, Captain Nemo from "20,000 Leagues Under The Sea", even Prospero from Shakespeare's "The Tempest" could fall into this category.

Great point Deadpan - I don't think it is confined to asian stories at all. It is a trope as old as time. And it isn't like there aren't a lot of anime good guys that are geniuses too: Victorique from Gosick, Houtarou from Hyouka, Kotomi from Clannad, and the list goes on and on! :)
