Earthquakes aren't so bad. I felt a 5.7 the day I got there and it just shook the bed a little.

I actually thought it was fun.

I lived in Japan for 5 years (about 45 minutes from Tokyo, in Chiba). You'll only need about 3-4 days to see most of Tokyo. You can safely stay about anywhere on the Yamanote Line, as it loops around the city and will get you nearly anywhere you need to go. Most of the summer festivals will be out of town in the suburbs, but you should be able to find one or two. As for places to buy manga, any convenience store, book store, and/or used book shops like Book-Off.

Some things to do in/around Tokyo:
*Tokyo - Asakusa shrine area, Shibuya shopping, Harajuku and the shrine nearby, Tsuikji fish market (in the morning, if you like sushi), Ahikabara, Ueno museum, DisneySea (if theme parks are your thing), The Edo-Tokyo museum in Ryogoku (which is right next to the sumo stadium... if you time it right (early May) you could watch some sumo)
*Mt. Fuji - About a 3 hour bus ride, but if you like hard-core roller coasters, Fuji-Q Highland is the bomb, yo!
*Nikko - Day trip: 5 major temples, and a great place to buy hand painted dragon artwork http://www.youtube.com/watch?v=XT13Sd5tpl4
*Mt. Takao - Day trip: home of the famous Tengu, a decent hike in the mountains
*Koshigaya-Laketown: The largest mall in Japan, about 40 minutes from Tokyo and a great place to check out normal Japanese life, do some shopping, and people watching
*Narita temple - Usually a half-day here is OK on the morning you fly back, as the airport is one stop away.
*Baseball - Try to catch a baseball game if you can, the Japanese fans are amazing!

If you plan on going farther outside of the Kanto area, I highly recommend using the JTB Sunrise Tour packages. You get 3-4 days in Kyoto/Nara/Hiroshima, with bullet train tickets, hotel, and some meals included. They're only available to foreigners, and are often cheaper than what you would normally pay (they're also tightly scheduled, which is good, since Tokyo and surrounding area will take 3-4 days already).

I'm sure I've left out some good stuff, but that's what comes to mind immediately.
