There are many great tragedies... Ano Hana, and Clannad AS are both very good at pulling out the emotional attachment and sense of loss that allow you to experience the full spectrum of love and loss.
However, no Anime is more sad than Berserk. It digs into a darkness that few Anime are willing to tread upon. But due to the context of the series and the emotional durability of the main character, you don't get sucked into the character's emotional state as much. But when you examine only the situation, that story is really, really sad.
