I Would Change School Days Ending To Where Makoto Was Not Killed, And He Married Kotonoha
(p.s. It ends a little different in the manga)

I would change the ending for Magic Knight Rayearth so that it matches the manga, and the girls can travel between worlds.

I would change the ending of Code Geass so that Lelouch dies in a more painful way. Yes, I mean that.

In the anime Air, I'd either show the reincarnation of Misuzu and Yukito or I'd make Misuzu survive.

As for School Days...Makoto would die in an incredibly painful way and Kotonoha and Seki would be psycho lesbians together. XD

Sailor Moon would actually follow the final arc in the manga and Sailor Cosmos would appear, and Usagi and Mamoru would get married, with Usagi knowing how dark the far future will be for her.

In X, instead of Kamui dying in the end, it would be Fuuma dying and Kamui would be the one to kill him and make it extra painful. Even though I love him, Subaru would die, but only because his life SUCKS so it would be a mercy-killing. Unfortunately the manga is still on hold so I don't know how the actual ending is COME ON CLAMP!...

In Cowboy Bebop, Spike would not die, but it would only be hinted that he survived and got together with Faye. Lol.

As for Puella Magi Madoka Magica...Well, I either would change Madoka's final wish, or I would make Walpurgis Night turn out to be Homura, which would explain why she couldn't defeat it considering it's herself in witch-form.

- Luffy actually rescues Ace. Akainu & Sengoku try to kill Ace and Luffy. But Luffy proves to be more stronger. And ends up killing Akainu and Sengoku. Ace comes on board as Luffy's newest crewmate, as a fire user.

Not that I care but you should probably spoiler that or something...

I'd personally choose to add more seasons to Berserk and NANA.

I would make the Mahou Sensei Negima! anime follow its manga 100% correctly, and give it better animation.

i would change angel beats to make it longer and give more backgrounds on the side characters, especially TK XD(if u've watched it you know what im talking about). dont get me wrong, i still love the perfect pace and the perfect ending it has, i just wish they couldve kept the same pace and ending while STILL making it longer and more detailed, but sadly that'll never happen :'(

Nanoha. Make it completely Yuri. Have Nanoha as the Seme and Fate as the Uke.
Replace the mechs(though they were cool) in Kannazuki no Miko with lesbian villians.

Samurai 7:

Get rid of the robot mech concept and use humans. It's a wonderful story, but throwing in such a weird sci-fi twist seemed unnecessary to me. There is potential that the robot concept is what allowed the Kurosawa estate to approve the show being created, otherwise I would have enjoyed it more without it.

Their should be spoiler alerts for us all, but the topic is changing an anime and lets face it don't we all want to change the endings. Mine would be Black Lagoon the last episode of Second Barrage. When the Yakusa girl picked up the sword she would have charged Rock and Revy, cut to a view of the pavment as Revys 92s chink chink they're trademark report two empties tink tink down followed of course by a white feather(could someone please explain the white feathers), cut to the Yakusa girl crumples to the ground as the Katana clatters on the pavement, cut to a hand holding the Baretta Cutlass 92, but it's not Revi's steady hand but rocks shaky one, Pan to Rocks sad but resolute face, continue pan to Revys look of horror and amazement, continue as is. Yeah I thought about it a lot, the girl commiting hara kiri just didn't seem Bushido enough for me.
Ok maybe I should read more manga (nah) but we should have known the story behind Ichigo Kurosakis dad by now
And while I'm here how about a second season of Kaichou wa Maid Sama. I've got a whole story line for who Usui is and how and why he's where he is now.

In Cowboy Bebop , i agree with magicuser360...Spike wouldn't die and since Julia dies, he should've hooked up with Faye...
