I would actually say episode 5 and the final 2 episodes in cowboy bebop during all the scenes with the memory's and then at the end during and after the fight of what happens.
Sad i know but its one of the only anime that has brought a tear to my eye,
Laughter has defiantly gotta be Ikki Tousen just cause its so silly
Also the biggest WTF HS moment had to be the ending of Code Geas R2

Hmmmmm... More recently... Anohana made me cry all the tears. I mean, just the whole premise was made to make you cry.
Other animes that have really left an emotional impact have been: Mai Hime, Welcome to the NHK, Toradora, Infinite Ryvius, and Millennium Actress. All for various reasons. Mostly because they not only had stories that I felt invested in, but I also have memories attached to them that make me feel emotional.

I would have to say that Naruto Shipudden. I laugh and do a lot of crying in that one and sometimes I'm angry. Another one would be Kids On The Slope. Again I have laughed and cried watching that one. There are others but those two really bring out the emotions in me more than anything else I'm watching right now.

Code Geass...it really amazes me how people feel like it's just an action show. Anger, sadness, horror...all of that at some point or another. The ending was sad, but it also came with a great sense of relief, like "don't worry, it's over now"...even though you don't want it to end.
Puella Magi Madoka Magica is another obvious candidate, but it made me feel very detached. Not in a bad way, but I felt sort of like Kyubey, just watching everything unfold, maybe because the characters are essentially flat (again, not a bad thing - that was the POINT). I wasn't super-emotional throughout most of it. Although that silhouette-only battle will haunt my nightmares for eternity...
I'm also inclined to say certain moments of Naruto and Bleach. They aren't great shows but they are good. What sticks out for me, although it doesn't really count as emotional, is when Aizen blocks Ichigo's bankai with one finger. It's a promise of amazing things to come. A promise that doesn't exactly deliver, but...(You know, in hindsight, that moment is kind of like, "Okay, great job guys! That's a wrap! We're never gonna make anything cooler than this!")

The only anime that ever actually made my eyes water (super hard to get me to do considering I rarely feel anything) was the Air movie. I died at the end  . The Air anime was whatever, but the anime MOVIE. Ugh. Only anime to this day to actually get me to feel something. I highly recommend it.
