For me, it's Eureka Seven. The character development is really strong, and the ending is perfect -- I just about bawled my eyes out the first few times I watched it. As for the new series (AO), while I like it, I don't have anywhere near the same emotional connection to it or the characters. And I think they're trying to cram way too much into 24 episodes (unless they plan on making a second season, which would be great).
Madoka Magica is a close second, although it takes me in a completely different direction emotionally. Especially Sayaka's fate.  Gurren Lagann is another -- Spoiler Alert! Click to show or hide I shed a few manly tears when Kamina died, and a few more when Nia faded away. I haven't seen the TTGL movies yet, but I'm hoping to at some point in the near future...

Even after watching this anime 3 times over I always find myself an emotional wreck, not being able to see past my overflowing tears. The story itself was heartbreaking and the characters struck all kinds of chords with me.

Spoiler Alert! Click to show or hide The final episode just slayed me. When Togame talked with Shichika before she died, i cried so much. It seemed so unfair at the moment, but i quickly realized it couldn't have ended any other way. The final part when Shichika destroys all the swords made me forget some of the sadness, tho. Watching what the kyotoryu really was capable of with no restraints was so awesome, i cheered so hard for Shichika to get his revenge when he slayed (and knocked out, haha) the new wielders of the swords.

I don't have to think about it and I'll say One Piece.
Many funny moments. The intense emotions that come when shit gets real. Still to this day I get irritated by Wapol and Bellamy, but it was a relief seeing them getting their asses kicked!
The back stories of all the Strawhats are so sad. Especially Nami's, Robin's and Chopper's.
Ace's and Whitebeard's deaths.
Oh and I can't forget about the Going Merry. One Piece is that good if it made me cry for a fucking ship.
I have to say, there are a lot of manga/anime series that I've been reading/watching for a very long time and none of them even compares to how I feel when watching One Piece.

For me it was Fullmetal Alchemist. My brother and I were extremely close and he passed away. I watched the show about a year or so after he passed and it had me bawling so bad at certain points. It reminded me of him and the relationship that we had SO much. Just stirred up a lot of feelings that I had buried away. That's also the anime that turned me into an anime/manga geek freak, LOL. But yes, forever my favorite (or one of them at least), Fullmetal Alchemist.

One Piece, Gurren Lagann, Clannad After Story. Gurren Lagann has moments that still gets me pumped years later when I watch it, Clannad After Story made me cry and still brings tears to my eyes during certain moments and One Piece gave me a mix of both feelings.
