Sora no Woto and Pumpkin Scissors, both great shows that are really underrated. I take it that Sora no Woto is often overlooked because it's 'K-ON in the army'. Lies. Lies, I say.
But if we're simply speaking of obscure anime, Mars of Destruction. 19 minutes of LOLs.

I love Nichijou. One of my favorite series ever. I own the manga, and even imported the DVDs.

An anime called "Murder Princess". Maybe well known more because of Back-On's inclusion. But other than that,Almost anyone I ask has never heard. It's in my top five anime's.

Obscure titles? Likely the most obscure anime I've seen is the movie Wicked City. It wasn't too obscure since it did get a DVD release. I'm not sure if it was censored or not, but given Carl Macek was involved (Streamline Pictures), it likely was.

I don't think I watch really obscure titles, but some that I think were underrated and likely not seen by a vast body of anime enthusiasts are...
Makai Senki Disgaea (helps that the game is one of my favorites of all time though)
Kino's Journey (reminds me of Gulliver's Travels)
We, Without Wings - Under the Innocent Sky (ecchi so not for everyone but an intricate and well done one in my opinion)
The World God Only Knows (Reading the premise on ANN set me for low expectations, but boy was I surprised and hooked, one of those "can't stop watching series until 6:00am into the morning on a workday" for me lol)
Hourou Musuko (Unusual main character, being a heterosexual boy that wants to be a girl, but again well done)
AnoHana (Might be a little too popular, licensed by NISA after all, but it blew me away how good it was)
Hyouka (Recent one, not sure how I stumbled on it and not a huge mystery fan, but the main char is so humorously slothful yet a logical genius)

Princess Resurrection
I'm not sure how unknown this is exactly, I found it by chance on YouTube, and it was the first anime I'd watched apart from the usual childhood ones. But I've never heard it mentioned anywhere.
So, I don't think Princess Resurrection is unknown exactly. It doesn't strike me as the anime not many people would know about.
Maybe I've been under a rock.

Murder Princess,
I love this series, I expected an insane-slash-lash-murder series with a princess, instead I got something COMPLETELY DIFFERENT, yet I loved it, also a great deal for the Girls Love fans out there.
