Suzuka (Of course, I read the manga after finishing the anime and found it to be profoundly touching)
Please Twins (Overlooked because it wasn't good enough for many Please Teacher fans)
Spiral (It didn't deliver fully on its promise, but the series was interesting with its mind puzzles)

I don't know anyone in person who liked Beck: Mongolian Chop Squad or the Slayers series as much as I do. Most of my friends think they are dumb or boring. Also I know that a lot of people don't like Shuffle. That one is more of a guilty pleasure of mine.

I liked Okami-San and her seven companions and for some reason I also really liked Hidan no Aria. Also medaka box if that is considered unpopular

Disclaimer: I've been told that I like overly melodramatic, weird, boring and gross anime, and don't really mind bad character design or artwork as long as the plot and story telling aren't completely worthless. So here's my short list:

Terra e... (most people I know have never even heard of this one)
Nazo no Kanojo X (Mysterious Girlfriend X), which should definitely get a second season, the manga is awesome!
School Days (gaining popularity because of how terrible people think it is)
Ride Back (boring and filled with plot holes, but had a really cool ending)
Hidan no Aria (Aria the Scarlet Ammo)
Basquash! (out of this world, over the top weird)
Aquarion (Original) (more melodramatic than Macross Frontier or any Gundam series)
Aquarion Evo (Retelling) (surpassed its predecessor in every way)
Gunslinger Girl season 2 (the artwork was so jarringly different from the first season that I almost dropped it)

Let's see...

Tsubasa Chronicle (yeah, the animation's not that good, but I liked the characters)
Aquarion (I love Kawamori when he gets crazy)
Kujibiki Unbalance (I don't really get the hate for this; its not great, but it is fun)
Martian Successor Nadesico
Bokurano (probably more obscure than unpopular, but its really good, and was probably a big influence for Madoka Magika)

I don't really put the animes I watch into categories popular or not I tend watch anything that I haven't seen before. Animes that might be deemed unpopular are some of the very old animes that a lot of people don't tend to watch, many popular anime series tend to be new and advertised a lot not all of them. Any who whether it's popular or unpopular like all the animes I have seen, too many for that matter.

Wasn't that popular while it aired, Nessa was the cutest characther of that season imo.
Too bad the ending of the anime was pretty meh.

Minami-ke s2 and 3
A lot of people disliked those 2 season, but I liked them a lot.

Naruto
Ahaha just kidding. It's so damn popular, with good reason actually, the story is actually pretty good. Haters gonna hate.

Natsuiro Kiseki
Since it's ranked so low on MAL, 2500+ rank.
I thought it was hilarious. Great slice of life with a funny twist.

Otome Youkai Zakuro
Could've been more popular, it was pretty lovely.

Ro-Kyu-Bu!
Lolis playing basketball, of course I liked it xD

Saki
I think it's great, both original and side story.

Sasameki Koto
Great yuri, too bad it'll probably never get a second season. It ended with so much more left.

Seiken no Blacksmith
I liked it, but it got bad ratings and such. Won't come a second season, most likely.

Softenni
Was hilarious

Tamayura: Hitotose
Nice and calm one.

Think that was all.

Edit: I'll mention Kuragehime too since someone else mentioned it.
I thought it was a great one, becaus of the message in it.


Otome Youkai Zakuro: It wasn't popular because it rushed to a random ending in 12 episodes.
Saki: Only not popular because the creators abandoned it. Still mad about that since it is something I liked.
Sasameki Koto: Not that popular because nothing really happens, at all. Their relationship never really changed.
Fractale: I can't remember much of this anime, didn't leave much to be desired, that is why it is unpopular.

Suzuka was one of the first Romance anime's that I got into. Must have been around 2006 or so that I read the first chapter at the book store, and then I went to watch the entire anime.

I reaaaaaaaaaaaaaaaaally liked Sacred Seven. That Anime had a really good story plot along with good animation.
Bandai really goes all out when it comes to their animation.

Hey, many of there, like Hanasaku Iroha and Sakamichi no Apollon, I wouldn't say that they aren't popular... Maybe if you're hanging out with people who've only seen Naruto and Hetalia <_<
