Aside from Fist of The North Star, I've read/watched shounen manga/anime in which (some) protagonists have killed or not afraid to kill (humans and non-humans) and not make excuses, such as:

Saiyuki
Kuroshitsuji (can't decide who can be more cruel--Ciel or Sebastian)
Seikon No Qwaser
Death Note
Probably Yu Yu Hakusho (Hiei and Kurama, especially)
Hunter X Hunter (Killua and Kurapika)

You guys know any less "innocent" or less "clean" protagonists in shounen?

Toriko kills animals/beasts all the time


Yusuke pretty much kills shinobu sensui even though he was going to die in a month but a part from shooting some demons through the chest not really lol.
ANd Toriko kills to eat hes like the native americans of america only taking what they plan on using.
Code breaker is another one where the dude kills people on massive levels sometimes as well.
And are we talking just popular ones cause i got a whole list of mangas that have the main male character totally going crazy on fools.

To be fair to Kenshin he never really directly kills anyone in the series, though it does say he has killed lots before the series.
The OVA on the other hand.... is probably not a Shounen.

Gantz and School Days are Seinen but Mirai Nikki is Shounen.

Shiro Emiya from Fate Stay Night kills people too... after all.... people die when they are killed.

I find that confusing 'cause it was the badass Raizen who took over Yusuke's body temporarily and kills Sensui against his will. Now, that's something I never expected in a shonen action series. Togashi knows how to give me the WTF moments.

That's because shounen protagonists have the power to be friends with everyone. Why kill them when you can make them defect? That said, I've also seen this not work out, and the protagonist decides to kill them anyway -- usually it goes something like "I understand where you're coming from, but I'm right because I'm the protagonist. Let's fight!" Or he might be dealing with foolish minions, in which case he'll slaughter them in passing -- sometimes while conversing with his buddies. Minions have it tough in shounen anime -- they don't get an episode to plead their case like the main villains. Unlike main villains, they are definitely evil, and can not be reasoned with. That, and their backstory is obviously boring.
