Well, Grave of the Fireflies was so sad I could never ever watch it again. Clannad makes me weep every time I see the end, more than any other Key series. Anohana, the Flower we Saw that Day also chokes me up, as does the final episode of And Yet the Town Moves, though that series is marred because they show the episodes out of sequence with the manga.

When it comes to series where the ending is unsatisfactory because it seems rushed, or doesn't really resolve the story lines, then I'd give you the original Tenchi Muyo OVAs - all the "follow up" series are lesser retellings and none resolve the original storyline which i find very annoying. Cowboy Bebop ended too soon and with all the characters merely doing their own way with no resolution, and nearly every Gainax series spends every episode adding more characters and plot lines on top of everything that came before and then, in the last one or two episodes RUSHTOREACHASUDDENCONCLUSIONASIFOHMIGODTHEYSUDDENLYREALIZEDTHEYARERUNNINGOUTOFTIMEANDEPISODESANDNEEDTOENDTHISTHINGNOW!

Then there are series like Wagnaria/Working, Chihayafuru and Flowers of Evil that just sort of end at the end of a season with nothing resolved, which deserve an additional season or seasons to finish the storyline. These made me sad because garbage like One Piece and Bleach get continued ad nauseum while good series like these just fade away...

Air. I can't even think of Air without tearing up. The scene with the mother and daughter at the end rips me up every time I watch it. Something about what is really a perfect death wholly at peace with oneself yet the reality of how it will effect those around you. Happiness for the one and profound sadness for the other.

I need to go find a tissue.

, Sket Dance,Jinki Extend (was a big bunch of nonsense I only like the action scenes in it) Amnesia (the ending was pretty confusing), The IdolMaster (which I love but wanted another season), Tari Tari's ending was great,Steins:Gate's ending was awesome,Last Exile Fam,Sliver Wing was much better than the first season.

Chrono Crusade was the only anime that I really felt like flipping the table after it ended.

If I had to say others, AIR, Clannad, Code G.

Almost every ending makes me want to watch more ~~

Bad ending : F-You creator, make a good one !
Good Ending : I want to see more
Season ended ending : COME ON Studio ! Chuck out more !

Hmmm i would say Code geass ending affected me the most. Love how Lelouch ended war by focusing all hatred on him and then died with it.

I don't have a problem with sad/bittersweet/unhappy/ERMGERD APOOKALIPSE endings, as I think they tend to be more powerful then contrived happy endings (assuming of course they are done well), so keep in mind anything I say about endings comes from that angle.

Stuff that affected me in a good way:
Witchblade - I can't really explain why but that show hit me harder than most. I don't think there was a single moment in the last 3 episodes where my eyes were dry, and I am not a particularly sentimental person to be honest. I also thought despite being incredibly sad it was very beautiful, in a way.
FMA Brotherhood - (mostly) happy ending done well.

Cowboy Bebop
Code Geass - Might be in the minority here but I actually felt like everything was wrapped up pretty nicely in the end.
Gurren Lagann

Stuff that I was disappointed with:
Elfen Lied - Don't get me wrong they did a good job ending the arc that was being done in the anime but then they were like "oh and by the way here's all this other crazy shit that happens afterwards, have fun reading the manga." I cannot stress enough how much I hate when shows do that.
Darker Than Black S2 - I have no idea what happened at the end. Nonsense ending with very little closure, and to make things worse it was basically sequel baiting by leaving stuff completely open. I love that series but it feels incomplete (because it is).
Mirai Nikki - Non OVA ending felt unsatisfying, OVA ending felt contrived and at odds with the rest of the series. Good example of contrived happy ending.
Pretty much anything that has an incomplete ending and lacks catharsis of any sort, especially if it was done with the intention of selling you the manga (I don't read manga, probably never will). Not all "go read the manga" endings are done badly, but most are.

Of course then you have things like Texhnolyze, NGE and Grave of the Fireflies which are just soulcrushingly depressing and mind-screwing, but at the same time I don't believe they had "bad" endings, and they made you think a bit which is probably a good thing. Thinking is good. Wouldn't want to watch stuff like that often either way, because it really does make you feel like crap for a while afterwards.

Could go on for a while on this subject but nobody likes walls of text.

I would say ending of both the manga and anime of Nabari no Ou. Both of those ending gave me different feelings, but I felt both of them really stuck with me.

I know that everyone is saying Anohana, but the ending really was terrific. It was such a good and sad ending that I cried for a long time after the episode ended. Anohana is the only show so far that has sent me bawling like that. (Not Clannad, sorry)

And finally, the ending to the first part of SAO. I'm a big fangirl of SAO, but I felt like the ending was well executed and I liked it better than the ending to the actual series.
