Girls und Panzer, since its charm actually surpassed the impossibly dumb premise.
Astarotte's Toy, because it was not only a stupid premise, but a fundamentally creepy one at that, yet the actual execution was both sweet-natured and kinda charming.
Chihayafuru, because, well, karuta. But it is one of the most interesting and surprising sports anime I've ever seen.

And, yeah, like everyone else, the beginning to Kotura-san came totally out of left field.

Very true with Girls und Panzer, at first I didn't expect anything beyond a Upotte-esque anime, it turned out to be leagues better than Upotte in all ways

Elfen Lied fit the bill for me in that regard I had from the initial scenes expected a hyper violent slaughterfest but soon realized a touching star crossed lover tragic love story was lurking beneath the violent exterior. It's no Clannad or Kanon but it's not without its moments of love in the face of hopelessness. After I saw that show the dive into the anime world truly began for me.

Prince of Tennis..I was shocked that I really liked it. I had ignored it for so long, I mean tennis, how lame. The anime looked stupid to me, I made that assumption without having seen it, a big no no. But out of boredom I gave it a look and was totally shocked by how good it was and how much I liked it. I liked the story and the characters, how brilliant that tennis could be made so entertaining.

Same for Big Windup..really good story and character development. And again I was shocked at how much I liked it. I'm not big on sports, so I wasn't expecting to like any anime based on sports. It was a nice surprise.

Henneko. I watched it a little while after finishing the roller coaster that is Toradora, specifically because I was looking for something lighthearted and silly after that. While it did turn out to be lighthearted and silly, it also had a very interesting plot and some very heartwarming moments. I was quite impressed.

Edit: I just started Gatchaman Crowds, and wow, I was not expecting it to be even remotely as good as it is. I went in thinking I was in for a quirky action show along the lines of, say, Soul Eater, with an urban paint job. Instead I got an extremely quirky action/intrigue combo that delves smoothly into sociological themes and juggles serious subject matter with loopy weirdness in a way that doesn't seem forced in the least. I've gotten instantly hooked; this anime is amazing.

Shikabane Hime

It's not a popular title and not my usual genre. But the story is quite complex with world-building and intense character interactions.

Kannazuki no Miko - Usually, I don't really watch yuri and I'm not really a fan(not gonna go into detail here)but this show nevertheless shocked me on almost everything, including the ending.

Karas - Just by looking at it was shocking. Never seen anything like it.

Tengen Toppa Gurren Lagann (I hadn't expected it to be so EPIC) and AnoHana (still brings tears to my eyes... ), Attack on Titan (giant zombies [well, not really] eating up on humanity and pushing us into the brink of extinction? COUNT ME IN)
