Like heaven's lost property, sugata and the new world discovery club. Or mashiro iro symphony with the club about rescuing animals, or clannad with the theatre club.

From last year, from what I watched there was Bodacious Space Pirates where the main character is a member of the Space Yacht Club, Dusk Maiden of Amnesia with its Paranormal Research Club(it's a mystery/comedy/horror), Tari Tari with its Choir and Sometimes Badmitton Club(long story), and there are a few anime that focus on the Student Council(Seitokai no Ichizon and Medaka Box although Medaka Box is a battle shounen parody series)

Those are just off the top of my head and on CR. Now that I think about it, the club room is a key setting for all of these series.
