Haruhi (SOS Brigade), Ouran (Host Club), Chuunibyou (the Magical Nap Society of Summer LOL), K-ON (Light Music/Band Club), Hyouka (Classics Club), Kokoro Connect....

There's a shitton of them, pretty much any anime that's set in a high school will have some sort of club involved.
