Nagato would be stronger having the same eye as the Sage of Six Paths and all, but his body is all crapped out from what he did to it in a fit of rage. So Itachi wins by technicality.

Actually it took only Naruto to beat the 6 pains. All 6 were in perfect "health"(they're dead I know, but you know what I mean) when Naruto fought them.

Only took the Totsuka blade to beat Nagato, who was supercharged with Bijuu chakra. Really I don't know why he didn't just Tsukoyomi Nagato. If the Pains were weak to regular genjutsu despite the Rinegan(and not being real people) than I would assume Itachi's Tsukoyomi should work on Nagato
