the ending of Kuttsukiboshi was really good despite the anime being really iffy, I found the usage of effects and the out of the blue nature of it to be worth the suffering.

In my opinion nothing has a more satisfying ending than School Days. I stopped watching the show after like episode 3 because Makoto was such a dick, but after my friend told me about that ending, I went and picked it up again, and was extremely satisfied with how it ended.

Some other ones I like but don't quite live up to the satisfaction I got from School Days are :

Code Geass : I don't agree with Lelouche's decision, but the fact that it was his decision to make just shows you that he indeed pretty much did win at life, he pretty much could have done anything, but he chose to do that so oh well, I suppose we all have our morals as irrational as they may be at times.

Clannad After Story : One of the few times where I will praise the words Deus Ex Machina instead of condemn them. I think we deserved it though after getting royally sodomized by how Air ended.

Code Geass. The last couple episodes built everything up to a intense climax that was followed by an ending that literally took my breath away. it was a phenomenal ending to an amazing show

Also I'd like to mention Madoka Magica. It did a great job of building up characters and mystery before revealing everything in its magnificent ending

I myself am never truly content with any ending because of my emotional withdrawals when a favorite series of mine draws to a close..
But, I can say:

Anohana
FMA: B

are probably the top two that ended fair enough for me. :-)
As much as I love suspenseful endings that require you to make an
inference, you just never know the truth and it's very frustrating!
