A recent one for me was in Magi, right after Morgiana defeated the giant plant, she had the happiest look on her face ever... then she started gushing blood from her eyes...

Eh. I only consider that a WTF? moment if you didn't watch anything in between. By the time RIka stabs herself in the neck you already know whats up with her and that scene isn't terribly unexpected (still messed up of course, and Rika is actually being badass there which is awesome.)

If we're talking about HIgurashi I think the biggest and only truly WTF? moment, is episode 5 when you do a double take because you're confused because the story is starting over. Pretty much everything else becomes not jarringly surprising, because while you may not know what they are going to do you know the general path they are going to take to get there, and you expect to see something messed up happen. The only other things I consider to be kind of WTF moments are the parody arcs in parts of Rei and all of Kira, simply because they are not what you would expect.

For a tiny WTF moment, I can't even remember the name of the anime, though it may well be something I saw on CR. Basically a harem, based on a dating sim VN (though I didn't know that at the time and wasn't aware that dating sims often get turned into anime). Main character develops relationships with several girls, and over the course of the show ends up with each of them. For the most part this doesn't cause confusion because it can be interpreted as either serial or simultaneous relationships--the "plot" would support either.

But in one case, specific events are replayed and instead of the "end" we've previously seen, a slight change happens and there's a new "end" with a different girl. But if this happened with this girl, then it conflicts, due to the timing and other events we see, with the earlier thing having happened with the other girl. And it wasn't a show in which time-travel or supernatural stuff was going on. I was very puzzled. Enough so that I did some googling, and figured out that it was, of course, done in order to present each ending from the VN. Still not sure why they didn't choose to modify things enough to make it fit into the whole "story" of the anime, rather than being this outlying branch that conflicted with an earlier outcome.

That is most likely Yosuga no Sora, then again you didn't mention any concrete details like
so it leads me to believe it was something else that I'm not familiar with.

Biggest worst WTF moment for me was in Bleach, the Aizen Saga.

Best WTF moment was in Higurashi (for reasons already mentioned) and Mirai Nikki had a couple of marvelous twists as well that really stand out watching the series for a second time.

No need to say what was WTFey about Mirai Nikki, those that know, know. The rest of you, go watch it.

I'm going to stray from the prior answers you received; what you're asking seems to portray Amagami S.S.

Definitely not School Days! (Why would you have raged if it was?)

I think you (and kaptainkooleio) may be right, because I've definitely seen that anime, and now I'm thinking that maybe it was the childhood friend
who was the participant in the confusing incident in the poolhouse or storage area near the pool or something like that.

Hmmm. I just looked that one up and it doesn't seem familiar, but who knows. You've seen one harem anime, you've seen them...well not always. If there were two branches that happened right after some scene at the pool, and involved a poolhouse or storage area, that would be it.
