Koi Kaze..it could happen, very interesting plot.

If we're strictly talking about "plot", and no characterisation or art direction comes into play...

...then I would say Naruto has the best plot, for me. The suspense was so great that I had to turn to the manga to find out what happened.

And I usually don't go to manga.

I can't pick at all. I keep narrowing down my list to 5-6 titles and running out of convincing arguments for or against any of the ones that are left. So I'll just say Berserk, even though no adaptation yet has lived up to the manga.

The list I was trying (and failing) to narrow down from:

1) Berserk.
2) Canaan.
3) Cowboy Bebop.
4) Death Note.
5) Eden of the East.
6) Ghost in the Shell: Stand Alone Complex.
7) Kara no Kyoukai.
8) Legend of the Galactic Heroes.
9) Mardock Scramble.
10) Monster.
11) Puella Magi Madoka Magica.
12) Neon Genesis Evangelion (including End of Evangelion).
13) Serial Experiments Lain.
14) Tengen Toppa Gurren Lagann.
15) Texhnolyze.

First and foremost Death Note, I really do not know any other anime with an evil main character. Lelouche isn't evil, he just make bad decisions at times, Light is completely evil , he pretty much cares about no one but himself. My favorite anime is FMA Brotherhood, but Death Note's plot just beats it hands down.

Shin Sekai Yori had a really good plot that was void of most anime tropes, I really enjoyed that one.

Hunter x Hunter has a unique plot in that it's plot is not concrete, each arc has a very different flavor from the last, no two arcs feel the same. Also the whole plot seems to be a prologue, if you catch up with the manga you will know what I mean. I think Hunter x Hunter is probably the best written of the shonen jump shows, (One Piece, Naruto, Dragon Ball Z, Bleach, etc).

As far as giant robot animes go, I have to say that Gundam 00 probably had the best plot. The movie sucked ass though.

Death Note
.hack//sign (i would say .hack//root but to get the full story you have to play .hack//g.u. but thats a 3 part game and can take a long time)
Angel Beats
Clannad/Clannad After Story
Sword Art Online
HellSing Ultimate (not the damn tv verson of hellsing that one sucked compared to the OVA)

Just saying this for the One Piece sayers and nay-sayers. There seem to be two extremes here. Either best (Hence on this list) or that most battle shonen, including one piece have half baked plots. Neither i would agree with.

(For the record I read the manga and am completely caught up)

One piece has a simple premise. Go and adventure, be pirate king by finding one piece. that's it.

However, the plot has only continuously built throughout the series. Especially after the introduction of the ancient weapons and poneglyphs, the plot has reached a point of actually being complex. Also if you think about it, chances are the "treasure" one piece, probably isn't even treasure at all.

So the plot will be really amazing in the future, but as of right now, but the number of questions that need to be answered, and the sheer vagueness of what we DO know are too plentiful. I'm predicting that until we know what happens in the void century, and the importance of the ancient weapons, One Piece's plot will just stay "complex" but not the best.

Btw, best plot goes to Gintama, because i'm the biggest Gintama fanboy to exist since the beginning of time

In all seriousness I'd give the award to Pokemon, because you know....it doesn't recycle elements EVER....:D
