My professors say that facial hair really isn't in style over there anymore. 100 years ago, everybody had one. I mean, is it in style in the west? Think about it: how many people do you see who aren't either students or bums walking around with beards?
Oh yeah, you can't base your societal approximations of a country you have (probably) never been to just by what you see in an anime which may or may not have any basis in reality. Also, it's easier to draw someone clean shaven than with a beard.

In general it does not seem to be looked down upon the society as a whole but rather not something your typical female teen who watches anime would want to see, rather one would think they prefer the more feminine look for the bishis. Not only this but the guys might not be able to relate as much to chars with facial hair because Japanese males don't seem to really grow that much themselves, so it makes sense to not be something akin to an American western where the guy is all gruff and the like.

The target audience in anime aren't attracted to males with lots of facial hair. It's also easier to draw a clean shaven face. I think it's going into stereotyping by assuming Japanese can't grow much body hair. There's those that can and those that can't.

My wife is Japanese and I brought her back with me when I moved back. I will say this. I have found that there it is considered both a matter of professionalism and respect. Lacking grooming makes you appear lazy. (If you are not groomed you are too lazy to keep up on your appearance) While I was over seas I noticed that you will almost never see anyone of a white collar position with facial hair. Usually you will only find 貧乏 (poor people) who have facial hair. Fisherman and general laborers are very common for facial hair. Most of the younger generation are very well groomed, but to excess. If you consider the younger men there have no issue with wearing makeup or going to get a mani/peti. A mud mask is not unheard of as many of the younger men do visit a spa on regular occasions. The reason for this is simple. That is what most of the younger women want. They want that model type boyfriend. Most of the men who are older and have more facial hair are usually in a position that they can make the rules, however they are usually well groomed.

I think its because it just looks kinda bad, especially on younger guys. Because if Asian men (Well, Eastern ones from what I know of) grow their hair our, it'll always end up looking like this

It normally doesn't look that neat, but that's how it'll always end up looking like if they grow it out.

I don't think its looked down upon in the society. Its just a lot if them choose to shave, because if they don't, it looks weird on the them. :/

Facial hair often looks very odd on young looking people. If people think you are in your 20s without facial hair, it probably means you shouldn't grow a beard or mustache just yet.

Not sure if it's only me but I grow more Facial hair than I would think I would. 7 when I got peach fuzz, 14 when I grew beard hair. ;_; Can't say all Asians grow hair fast but it runs in the Filipino heritage.
