I've been on Crunchy on and off for a few years and I notice that sometimes anime disappears. The following were great series that are no longer available:

Nogizaka Haruka no Himitsu (The Secret of Haruka Nogizaka)
Yumeiro Pâtissière <-- I totally loved the first season of this anime
Giant Killing <-- Awesome soccer anime
Kaleido Stage

Any chance of them coming back? Between ads and subscriptions it is my understanding that the authors get paid more the more people watch, am I right or wrong? So why does such good anime disappear from Crunchy? Also, I think there are older anime available, so why are these the ones that leave? And a final question, which series would like to see coming back? Thank you.

I'd understood that streaming sites now paid a fixed amount for the anime streaming rights (I think per episode), since ad revenue was so pathetic by the time it got to the anime studios they were barely even being paid at the end of it all. I could be mistaken though, and it could also vary from contract to contract.

But the specific cases I know of where anime disappeared from CR was either: 1) the contract stipulated that the episodes could only be up for a limited time (like with Fairy Tail), 2) the company who CR signed the contract with went under (like with Code Geass), or 3) the contract simply expired and CR no longer has the rights.

Could be other factors I'm not aware of though.

I don't know the specifics of why those anime that you had mentioned are no longer on Crunchyroll, but the gist is that when the rights expired, Crunchyroll couldn't get the streaming rights renewed and thus those were pulled. For each show, it has there has to be a MG(Minimum Guarantee) paid, and if the shows fail to make their MG, Crunchyroll(and the Japanese licensors) have little reason to renew since that it is a money loser for them.

EDIT: Insomnist also covered a few other reasons why shows leave Crunchyroll.

But those shows were popular, why wouldn't they make their MG? Unless... they weren't really popular, but I doubt it.

Unless a series is an enduring classic, popularity on CR tends to fall over substantially after they are initially simulcast or made available.

Of the shows you mentioned, I know Kaleido Star is available at Funimation:
