Well, people sometimes is jealous that their favorite anime has a lower rating from the other and might think it is unfair (because in their view it is so awesome!!!!!) so that's when hating start. They do this to make everyone like their favorite anime not that one.
For me I feel this thing is selfishness.

Why people dislike popular stuff?
My guess is that's it's a backlash against hype and the herd mentality of popularity, which then gains group-think of its own, polarizing everybody into an us vs. them state. There are probably several reasons though.

SAO AoT GC and future diary? I can be specific

I like Sword Art Online. I thought the entirety of the first arc was great. It was pretty, knew where it was going, properly foreshadowing everything, had music I liked, and characters who stood their own ground. The second arc had problems
1. Incest "Suddenly she's just a cousin"
2. Birdcage
3. Tentacle rape
The characters were deliberately weakened for no apparent reason other than being too strong in the first arc. Even then, though, it was still pretty, I still liked the music and they created an evil character that was unabashedly evil. The second arc was a letdown in comparison to the first though. The first didn't really need the second, so the second felt tacked on and weird. Supposedly it gets better with Gun Gale Online.

Attack on Titan had an interesting concept that looked like it would produce an adrenaline fueled ride. The opening sequence was great. The music hit fast and strong. The Titans attacked. Any problems I had with the basis of the plot could have been easily ignored if I felt everything kept moving as fast as possible. I should also mention that I think Eren is mostly just a useless figurehead of a main character. They started up the triforce concept of knowledge-power-couage, and then after Eren became a soldier and when everybody thought they were on a suicide mission, Mr. Determination, who had been useless so far, had a very important plot related event happen to him. At that point, I was hoping Mikasa would develop Eren's rage, take up the mantle of "protagonist" and go on a Titan Killing Frenzy, or they would go the fear route where everybody runs in despair. Instead, Eren developed a bad case of plotitis and my hopes became sorely dashed. The universe of AoT, from that point on, became a dreary "OH NO, TITANS, AHHHH TERROR"
Eren went "Kill Titans, Kill Titans, Kill Titans, Kill Titans" while Mikasa was reduced to " *Swoon* Eren I love you *Swoon* Eren *Swoon*" and potato girl got no screen time. I watched until they changed intros, and then dropped it.

Guilty Crown was odd
I liked the music. I liked the graphics. The main character seemed blase and easy to manipulate. Scratch that, I'm pretty sure the main character was easy to manipulate. So he got manipulated, by the main female, who seemed okay but quiet and dangerous. I don't remember most of it, but I remember they went "Oh look, this internet superstar is actually your yandere incest buddy, and as the main character we've decided we want you to appear cool, but we don't know how to do that with your character." So everything devolved into a giant mess which made little sense to me and was only worth watching for the looks and music. The worst bit was that his character still had issues. I think I stopped watching halfway through the second bit. I may have finished, don't really remember.

I have no clue how anybody could have mistaken future diary for anything other than what it was. It was a giant death battle with yandere stalker girlfriend Gasai Yuno killing everybody as she held her vic...boyfriend captive. What did you expect?

I don't believe that a show's popularity has anything to do with why it's hated, popularity is only half of the equation.

Looking at 2 examples, Twilight isn't hated because it's popular, Twilight is hated because of it's crappy writing, but the popularity aspect then expands how much people are exposed to it, so the quality comes first then the popularity. I mean there are several legitimate reasons to despise the self-indulgent fan-fiction horseshit writing for 3 year olds that is SAO other than popularity and to pin popularity as the ONLY reason why a show is hated is a misrepresentation. Popularity usually implies something good, so people feel pissed off when that "Good" is actually garbage, that's how it is for Twilight, Michael Bay Movies, and Justin Bieber. But popularity is not the sole reason why people hate it. Popularity creates the "Exposure" in which for people to hate it, but popularity doesn't always equate to hate, Breaking Bad is a very popular show and is unanimously loved because we expect excellent quality for excellent popularity, when these two do not mesh, that's where the hate comes from.

That being said, that's a bit different for anime. Naruto isn't exactly the most perfect anime out there but I personally think it's quality perfectly matches the popularity it SHOULD get, even if it's not that great, it's good in some aspects. Some shows are criminally underrated given it's quality (Full Metal Alchemist) and some shows are criminally overrated given it's bad quality (Fairy Tail) Everything exists in a ratio.

Also I don't know where people are getting this idea that Sword Art Online is hated. At least, in the amount that it deserves. SAO is basically Japanese Twilight but SAO is absolutely, positively 100% LUCKY that it doesn't get the hate that Twilight gets despite the fact that both shows are on the same "Intellectual" level. Most SAO vids on youtube are popular, most Twilight videos usually have a good amount of dislikes, SAO is not within the threshold of being a "Hated" show.......But god bless those men for trying

Speaking for AOT, Mirai Nikki, and Guilty Crown

I BARELY see anyone ever talk about Mirai Nikki or Guilty Crown, they are "Semi-popular" but not popular enough that people can really call it overrated, I'm just saying that Mirai Nikki and Guilty Crown are not popular shows. Mirai Nikki had a cool concept but it dug itself into a very bad writer's hole from the very moment of inception and ended with unlikable characters, plot holes, and heavy inconsistencies. And I never saw GC

As for Attack On Titan, that one is more believable, because of how much people can't stop putting it in your face, I think it's alright but heavily overrated but not because of popularity but because of it's content, it doesn't even qualify for me as the best of 2013 (That would go to Metal Gear Rising and/or the upcoming Persona 3 movie) But once again, it's a question of which comes first, the quality or the popularity and which usually inspires hatred and it's usually quality

Well I mean, they aren't really "BASHING" it, considering the choice words I use for the show, alt of what these guys are saying really isn't bashing, it's pretty polite just to say that they believe it's overrated

If you don't believe me, Go search up your self then prove me wrong. We will see who's wrong. Also it's India, Half of them can hold there hunger since they been a starving country in the hot sun.

I don't hate any of those anime in fact I watched them all and I've re-watched Future Diary and Guilty crown dubbed too, but each one has some serious flaws that prevent it from reaching it's full potential, I'm looking at you specifically AoT and SAO ....

Amusingly for SAO and AoT they both suffer from one major flaw imho. They both like to get caught up in irrelevant details and chug along at a slow pace forgetting everything that is good about the show. Granted AoT was a bit better at that because they still had the gorefest action sequences in there but it still likes this slow nonsense story pace where a ton of talking and flashbacks happen that don't really achieve anything. SAO sort of did the same thing too many pointless episodes that don't go anywhere.
