Shin Sekai Yori's animation was great. It fit the show so well and created that strange atmosphere that I haven't seen anywhere else.

The style of The Wallflower is definitely something you dont see every day. It was kind of hard to get used to but then it seemed really pretty.
"The Wallflower is about a girl named Sunako who was called ugly by the first and only person to whom she confessed her love. This incident sparks a life change, and as a result Sunako shuns all forms of beauty, both in herself as well as in life. Concerned by her change for the worst, Sunako's aunt, the owner of a beautiful mansion where four very handsome students live, offers the guys free rent in her mansion if they can turn Sunako into a "perfect lady" (referred to in Japan as the titular Yamato Nadeshiko)."

No one's directly said Panty and Stocking yet? I'm kind of shocked.

OreShura's art style in the anime is pretty cool as well.

Aku no Hana has some really cool retro-scoping in it as well. It just need more lighting.

Katanagatari's art style was wonderful. I loved that they put Take's art style to animation.

Others would be Dead Leaves, Monogatari, Nichijou, and FLCL.

I have yet to come across another show that uses the animation style of south park.
It isn't colorful, pretty, smooth, or... well, you know, it looks like paper cut outs, but it is unique and effective.

Hmm since I have not seen anyone say it... Acchi Kocchi's art style is kind of unique... i've only personally seen it used 2 or 3 other times before I watched it last week.

Cowboy Bebop. Its hard to find such a good blend of realism and yet anime tropes all in one. And that its before this NEW anime trend that I see in 90% shows of late it really feels good.

There are a lot of series that have unique animation, so I don't think there's one that's the "MOST" unique. I don't really want to keep repeating titles so I'll say

Mononoke

The gifs weren't working correctly so here's some screens instead
