The legend of Dragoon and The Last Story are the first ones that come to mind that has my favorite stories. I love the romantic appeal the last story had and the legend of dragoon had a lot of good characters and the story was complex especially when it involved Rose.

Dark Souls - a lot of people seem to have missed how amazing the story actually was.

Persona 4 - Unique in the best possible way.

Pokemon Gen 1 - Back in the day it was pretty damn original.

Mass Effect Series
- A great expansive world with so much to see, control, and so many choices to make.
Halo Reach
- Personally found this to be much more gripping than the other iterations of the franchise. You felt a connection with every one of your squad mates. You felt the lose and the struggle they go through all the way to the end.
Journey
- Not every great story needs dialog to achieve it's stories narrative. It does a great job with it's art direction and amazing soundtrack to keep you immersed and searching for more hidden clues to learn what this world is all about.

Dark Souls
Fire Emblem Awakening

Those are the ones that stand out to me and I can't really place them in any order other than MGS3 topping them all. For the most part I like anything that can really evoke strong emotion (Souls games excepted) from me.

I enjoyed Deus Ex: HR (haven't played the others) and the Mass Effect series (other than the end of 3). I quite enjoyed Dragon Age as well even though they've had their hurdles.

Best storyline though would probably have to be the original KOTOR with that plot twist.

The first two Golden Sun games are my favourites. Also liked the story in Alundra. The SMT games are worth mentioning too.

And yes, as you've probably already guessed, I love JRPGs.
