One Piece

Anime that concluded but never were not able to finish the rest of the story :

-Deadman Wonderland (Didn't do to well in Japan unfortunately )
-Full Metal Panic (Hope we see them make an anime adaptation for sigma)
-Kaiji (2nd season finishes with a nice conclusion, but there is still unfinished business within the manga)
-Akagi (Lack-luster ending because the manga wasn't finished yet)
-Zatch/Gash Bell! (Anime never concluded and didn't really hold up to the manga)

1. Bleach - because it is still going and pretty awesome if your not currently reading. The manga is also better because its uncut with the language and bloody battles which make since when people are fighting with swords vs the anime with its minimal blood every once in a while. The anime would have been way better if the age rating was higher.

2. Soul Eater - Do i need to say more? I dont know if the anime ended because of money or lack of fans which is hard to believe but sooooo much content that I really wanted to see animated never happened and they just ended the anime at such an early point. If you haven't read it and only watched the anime you should definitely pick it up because it gets better from there.

Others:
Naruto - soo much crap thrown in
Beelzebub - stupid made up anime ending
Deadman Wonderland - Dont take a rated R or M manga and put it on tv while whiting out all blood and gore; pointless
Shingeki no Kyojin (Attack on Titan) - noothing bad to say about this one lol'
Sora no Otoshimono - Freaking hilarious with moments that are equally serious and intense, the manga is still going and its pretty good right now

I have tons of manga that is much better than the anime adaptation.(except a FEW exceptions where the anime is better than the manga)
But just on the top of my head:

1. The World God Only Knows - I know they had to shorten it to actually fit in 3 seasons but they left out soo much captures that I wanted to see on the screen
2. Hayate the Combat Butler - HCB Cuties didn't really make sense until I actually read the manga...
3. Fruits Basket - In need of a second season of the anime but never made one...SO no real satisfying ending
4. Gakuen Alice - the manga ending is so cute and almost put me to tears ;')

And more but you probably don't want to spend time reading all of it.....

Naruto. A great portion, if not all, of the filler episodes ruin the pacing and take you on detours that:

A.) Have nothing significant to contribute to the main/side plots
B.) Kill the mood of the previous episode (if it was a non-filler)
C.) Try to be funny/emotional and fail most of the time
D.) One or more of the above
E.) What's that? The fillers you just watched made you forget how we got here? BOOM. FLASHBACKs.

Of the manga/anime duos that I've finished, 2 that stand out to me are:

-Love Hina (honestly, one of my least favorite anime but most favorite manga)
-Mahoromatic Automatic Maiden (the 1st half was nice, but for Something More Beautiful...uhh...what was beautiful about it? Jacked everything up!)

And just to throw this out there, though opposite of what the OP asked, Azumanga Daioh is one of my favorite manga/anime pairs.

I totally agree with World God Only Knows...

The first two seasons were too slow and the last one was much too fast.

What immediately comes to mind which are all insults practically..
Outlanders vastly different.
Kishin Houkou Demonbane ridiculously rushed i advise the visual novel.
Claymore forced ending, manga is much larger.
Kimi no iru machi ridiculously rushed when the manga is 255+ chapters.
Muv-luv total eclipse vastly different, inaccurate, characters are lacking, unfinished budget disaster. I advise the vn for this and the trilogy.

Although this doesn't quite meet the topic of this thread I can definitely think of an example where the anime is better than the manga source material and that is gintama

To anyone who is a fan of this series and has experienced both the anime and the manga:
Although the manga is hilarious itself, watching it in anime form is just on another level, which is mostly due to the AMAZING voice acting but also due to the well-directed animation and great comic timing (admittedly the animation it is rather underwhelming in the beginning of the anime), despite there being some scenes that I prefer in the manga, there are many scenes that I prefer in the anime (particularly in the red spider arc). As a final note, this series also one of the FEW where the filler is on the same level or adds to the manga, particularly the recap episodes which aren't really recap episodes or the pretend final episodes.

P.S Despite what sunrise may say I KNOW the anime is coming back some day and oh what a glorious day that will be.
