I'm surprised this hasn't been mentioned yet, but here on CR there's also:

Gintama - Swords! Aliens! RAWR!
Rurouni Kenshin - Swords, Swords and MORE SWORDS! Amazing for all ages and one of my favorite anime of all time.
Hunter x Hunter - Superpowers GO! Also, very kid-friendly.

If he's only nine then maybe check out Dog Days. It might be a little boring for some people but Natsume Yuujinchou is a real nice anime that I'd definitely recommend too and Kyousougiga which is actually my favourite from this Fall.

Reborn http://www.crunchyroll.com/reborn

I don't remember the content being worse than naruto, my only concern with it would be it holding his attention at first if he doesn't like the first 20 episodes or so. Also another thing to point out in Reborn is that towards the end of the series there are lots of recaps which might annoy him.

Note about the recaps: unless if there is an entire recap episode then he can just skip ahead in the episode to get past the recaps.

Everyone has already suggested what I would.

I'll just suggest RWBY, then. There is some blood, but it all comes from giant monsters and it only shows up a handful of times.

This came to mind as well, but it's a bit ecchi at times. It's cute and innocent but with lots of skin.

Sorry if these have already been listed but I am not going to take the time and look at previous posts.
Little Witch Academia
The Eccentric Family
Gingitsune: Messenger Fox of the Gods
Kyousougiga
Galilei Donna
Toradora
Squid Girl
Gargantia on the Verdurous Planet
Bleach
Naruto

Thats all I can think of that is kid friendly. Although Toradora may be a long shot since its got a lot of romance But I don't think its to bad.

Kiss x Sis is a highly recommended anime perfectly suitable for kids around that age. I prefer the BD version, as it enhances the overall "quality" of the anime.

Clearly you are going to have to sift through these suggestions to see how many of the posters here are offering genuine suggestions and how many think they are being funny by getting anime banned from the house for life

http://www.animenewsnetwork.com/encyclopedia/search/genreresults?w=series&w=movies&from=&to=&lic=&a=AA&a=OC&o=rating

The above link will take you to a list of the best rated animes suitable for young children. (I went ahead and filtered in only anime with no or mild objectionable content.) You can use that list to find the anime that will fit the genres he might like.

On a personal note, an anime I haven't seen mentioned yet is Sergeant Frog. It's hilarious and for kids. (I'm grown and I love it.) Nothing raunchy or bloody. You can see it here: http://www.animenewsnetwork.com/video/14535/

Another thing I haven't seen mentioned that's here on CR is Hayate The Combat Butler. Funny, action and nothing objectionable.

But, I hope that list helps. Gotta keep the kiddies protected from the Ecchi and decapitations.

Speaking of decapitations: Don't be fooled by Hunter X Hunter. He shouldn't watch that, even if it does seem safe in the beginning. Alot of people are recommending that in this thread. I don't know if they're trying to be funny, or if they just haven't gotten deep into the anime, yet. But it's far more brutal than anything a 9 year old should be watching. I think I've seen about 4-5 on screen decapitations since the Yorknew City and Chimera Ant arcs.

Remember! Anime goes by an age system and not a rating system! Shows are sorted by age instead of content.

Lots of 90's anime to the rescue! You'll probably want to stick to the most basic of Shounen Anime, and have a good eye on who the kid is, and what the kid will like. At that age what he watches will probably be more up to personal preference.

Starting out at American Animation however, I'll suggest Invader Zim, Samurai Jack, and Batman: The Animated Series. Those are good shows and hecks why not? It's your decision what's good for him, but they're good shows and kids should watch good shows! If he is old enough to understand these, which he should, they're great

Moving on towards anime, I'll suggest the light hearted. FIrst up, Dragonball. I was able to get my younger cousins, now ages 5/11/15, to watch the entirety of them. Since me and my siblings grew up watching the show and getting them for Christmas, all the adults/parents knew what that show was and what it contained....aaaaand we own all the episodes. Dragonball is especially a good show for young boys. Dragonball Z is the second half and great in it's own right, but Dragonball is far superior for all ages.

A picture for the next one

Next up, The Slayers. It's a High Fantasy Comedy anime from the 90's with 3 Seasons, and a 4th Season animated a few years ago with beautiful animation. The show is all Sword and Sorcery with a focus on light hearted comedy, while showcasing some epic battles between fantastic sorcerers and demon lords. It's essentially a nicer version of SAO while being amazing in it's own right...like having better characters, writing, and story. The heroes in this show are absurdly overpowered, and it's played for laughs. Nothing mean spirited about the show! If your kids likes Swords and Sorcery and you want a good fun female lead, and I mean LEAD who isn't a Trophy Wife, have him watch it. Nothing's as cool as the Sword of Light and the mighty Dragonslave(the ultimate attack able to kill a dragon, used to kill everything from Gods to bandits for the lolz) Show avalibile on Netflix and Hulu and in English and Japanese!

For another suggestion stated earlier, Detective Conan/Case Closed

It's a Murder Mystery show in which a Pro High School detective is turned into a kid by a mysterious organization. He works to restore his body to normal and bring that organization to justice.
IT HAS OVER 700 EPISODES AND IS STILL CURRENTLY AIRING.
The show can seem scary and adult at times, as it is essentially a cop show, but THE TWIST is everything is solved by a resourceful high schooler turned elementary.

Lastly I recommend Hunter X Hunter and Magi. Both are great shows featuring child protaganists. They both get rather dark in the later seasons/episodes but are absolutely GREAT for children, with no fan service and really good writing and world building on both of them.

Keep in mind, the majority of shows I would suggest to a 9 year old, will feature younger protagonists. High School level Ichigo from Bleach is more for 13's and up. When deciding what show someone should watch or might be good for them, the age of the protagonist is always a good indicator of if he can watch it or not. That said LOOK INTO IT. Crayon Shin-Chan is an AMAZING show with great Humor, it's unfortunately just Japanese South Park. I like it but would not suggest it to a 9 year old child.

Also keep in mind if the kid has siblings(Which I believe he doesn't else you'd have mentioned them) for what's good for one should always be good for the other....despite parental disapproval. Growing up in a household of 5 Kids, I'll tell you that what one kid likes, all kids will watch. It's part of the thing, you know?

What about Space Brothers? I haven't seen it but it's a possibility.

If someone else knows for sure either way.

Space Brothers seems safe. I'm on episode 6 and I don't see anything objectionable. But, I don't know if a 9 year old could really get into that. Seems more geared towards older teens and adults.
